fix: run commands as argv, never through a shell; --include/--exclude name whole repos - #113
Fixes fuzz findings incidents/fuzz-2026-10-24-01 (command injection: meta re-parsed every argument through $SHELL -c) and incidents/fuzz-2026-10-24-21 (--include/--exclude were substring matches on absolute paths). KB task: tasks/harmony-2756.
PRs (all on branch fix/run-commands-as-argv; CI here builds them together)
1. No shell anywhere meta runs a user's command or git. Before, meta joined argv with spaces and ran the string with $SHELL -c (cmd /c on Windows), so $(), ;, globs and quotes in any argument were interpreted in every repo. Agents put commit messages, grep patterns and file names from untrusted text into these commands, so this was command injection through prompt injection.
The plugin protocol now carries argv. Before/after of a plan:
The plugin router no longer joins an unclaimed subcommand and its arguments into PluginRequest.command (that was a second place quoting was lost): meta git log --format='%h %s' now reaches meta-git as command git plus args ["log", "--format=%h %s"]. The same applies to meta-rust: meta cargo --version used to arrive with no args and show meta-rust's help; it now runs cargo --version in each Rust repo.
meta-git raw pass-through, commit -m, status, meta-rust and meta-project plan argv. meta-rust no longer needs shlex quoting.
meta-mcp: meta_exec.command and meta_batch_execute.command are argv arrays (no sh -c); meta_exec now runs meta exec -- <argv> (it used to run meta <words>, which routed arbitrary programs into plugin dispatch). meta_git_add.files is a list of paths passed after --. Before/after:
{"name": "meta_git_add", "arguments": {"files": "my file.txt; touch X"}} // before: ran touch
{"name": "meta_git_add", "arguments": {"files": ["my file.txt; touch X"]}} // after: one literal path; a string is rejected
A program that can't start (missing, not executable) fails that repo with its error instead of panicking.
Dry run and --json show the command quoted in POSIX-shell syntax (printf '%s\n' 'one arg'), so what you see reads back as the same words.
Features that relied on the shell, and what happens to each:
Pipes, &&, redirects, globs in meta exec: ask for a shell explicitly, meta exec -- sh -c 'npm ci && npm test'. Documented in meta exec --help, README, docs and skills.
.looprc aliases: kept (the user deferred the trust question for repo-shipped .looprc, plugins and hooks, incidents 02/03/31, so their loading is unchanged). An alias value is now split into words with POSIX quoting rules (shlex: nothing expanded or run) and replaces the program. {"git": "x; git"} now runs a program literally named x; instead of x. A value that doesn't parse fails that repo, in dry runs too.
Windows: there is no cmd /c wrapper either. Batch shims need their extension (meta exec -- npm.cmd install). For those, Windows runs cmd.exe, and Rust escapes the arguments and refuses any it can't pass safely.
Shells that remain on purpose: worktree hooks (sh -c of a configured hook: trust model deferred), and reading shell aliases in loop --add-aliases-to-global-looprc / the sh -c alias fallback (they read alias definitions, they don't run user arguments).
2. --include/--exclude name whole repos. A value selects a repo by its .meta name (any depth; from the config chosen with --config) or by its whole path from the workspace root (. for the root; a trailing / is ignored), never part of a path. A value starting with ./ is a path only; a repo outside the root has a ../ path (../shared). Repos are compared as directories, so --exclude api also skips a second spelling of the same directory (libs/../api, or the root reached again through a nested ..). meta_cli selects the repos once, before anything runs, and gives loop and plugins only the selected list, so plugins that act on their project list honor the filter too (before, loop filtered the plugin's plan after the fact). A value that names no repo is an error, and so is a selection that leaves nothing. That way a typo in --exclude never runs a destructive command in the repo it meant to skip. Inside a worktree set a member sits at its alias, so there a repo is named by its alias (its path in the set); meta git worktree exec --include/--exclude uses the same rule. A value that is one repo's path and a different repo's .meta name, or the .meta name of several repos (nested meta repos can reuse names), is an error rather than selecting all of them; the error lists the paths to choose from. meta git snapshot restore, meta git update, meta git clone and the meta git worktree ... commands find their repos themselves, so they now refuse a global --include/--exclude instead of silently ignoring it (worktree exec takes its own --include/--exclude after the set name). loop_lib's own substring filter and meta-rust's copy of it are deleted.
Before/after (repos api, api-legacy, web):
meta --include api exec -- pwd before: api, api-legacy after: api
meta --exclude api exec -- pwd before: ., web after: ., api-legacy, web
meta --include a exec -- pwd before: every repo after: error: --include 'a' names no repo here
Intended behavior changes
Everything above. Also: a dry run now fails when a command can't run at all (missing directory, broken alias); before, dry runs always exited 0.
--recursive with --config now walks the chosen config (before, it reloaded the default config file and ignored --config). Without --config the walk is unchanged.
meta-mcp meta_git_add with files: [] is an error (it used to mean . and stage everything).
meta's own flags (--json, --verbose, --silent, --recursive, --strict, --primary) after a plugin command are still read by meta, but no longer after --: meta git add -- --json stages a file named --json. Likewise --help/-h after -- are arguments, not a help request, in meta and in the git, project and rust plugins (meta cargo test -- --help now runs cargo test -- --help in each repo; meta cargo test --help still shows meta-rust's help).
LoopConfig no longer has include_filters/exclude_filters, so a .looprc that sets those keys no longer filters anything. They were never documented as .looprc options (the docs list directories and ignore; loop --include/--exclude map to those and are unchanged), and this pre-release project removes old fields outright rather than keeping a guard for them.
meta-git starts SSH multiplexing for parallel remote commands when the git subcommand (argv[1]) is push, pull, fetch, clone or ls-remote. It used to substring-match the whole command line, which also fired on git log --grep=pull and missed nothing else. meta git -C x push now runs without the shared SSH connection (slower, same result).
loop_cli's and meta_project_cli's CI now clone their dependency repos from a branch with the PR's name when one exists (falling back to the default branch), as meta_cli, meta_git_cli and meta_rust_cli already do, so this cross-repo change builds in their CI.
A filter value is checked against the repos this command would run in, after --tag, --recursive and worktree detection. So meta --tag backend --exclude frontend ... is now an error when frontend isn't tagged backend (it used to be a silent no-op), and so is excluding a repo that isn't in the current worktree set.
Without a shell, a relative program path (meta exec -- ./build.sh) is resolved by the OS: in each repo on Unix, but against meta's own directory on Windows (Rust's documented Command behavior). Use sh -c ./build.sh or an absolute path there.
meta git snapshot create with --include/--exclude snapshots only the selected repos (it gets the selected project list), while snapshot restore refuses the filters.
A plugin that prints a JSON execution plan this meta cannot read (an older plugin that still sends cmd, e.g. a stale meta-git in .meta/plugins or ~/.meta/plugins, which are searched before PATH) now fails with an error naming the plugin's path and saying to upgrade it. Before, the JSON was printed and the command exited 0 without running anything. Other non-plan output is still printed as is.
meta-mcp meta_batch_execute's result reports command as the argv array it ran.
loop_lib no longer panics when its thread pool can't start or its spinner template fails to parse.
meta project <unknown> still reports unrecognized command 'project <unknown>' (meta-project now builds that message from its args).
Callers that need a follow-up (outside these PRs)
gitkb/gitkbMakefile.meta.mk:70 runs meta exec "$(CMD)", which relied on the shell re-splitting one argument. With this change, CMD="cargo build" looks for a program named cargo build. It needs meta exec -- sh -c "$(CMD)" (or splitting CMD into words). This is the only such caller I found in the harmony workspace.
Known limits (not changed here)
Read-only meta project list/dependents read their own config and ignore the selection, and meta project check checks the root config plus the nested configs of the selected repos, as before.
meta git status and meta git commit are meta's own commands, as before: status takes no git arguments, commit only -m/--edit. For git's native options use meta exec -- git ... (README says so).
--recursive with --config uses a small walk in meta_cli (walk_from) that mirrors meta_core::config::walk_meta_tree; a walk_meta_tree_from(projects) in meta_core would remove the copy, but meta_core isn't in this PR set.
meta-mcp meta_git_commit/meta_git_checkout pass the message or branch without --, so a value that is exactly one of meta's flags is taken by meta; meta_git_add's project parameter is unused; meta_search passes its pattern to grep without -e. All pre-existing; worth a follow-up.
How it was verified
Re-ran the fuzz repro scripts (meta/04-git-exec-args-reparsed-by-shell.sh, meta/12-include-substring-abs-path.sh) against current main and against this branch installed into a throwaway CARGO_INSTALL_ROOT, with an isolated HOME. On main every part reproduces. On this branch: no PWNED* files, the tag message is release; touch PWNED2, printf prints [one arg], --format='%h %s' works, --include api hits only api, --exclude api keeps api-legacy, --include a is an error.
New BATS tests (tests/exec.bats, tests/git.bats, tests/worktree.bats) for each repro: $(…) in git log --grep, ; in a tag message, --format='%h %s', printf '[%s]\n' 'one arg' …, a hostile meta-mcp meta_git_add file name, include/exclude api vs api-legacy, parts of paths, .meta names with custom paths, --config names, typo in --exclude, worktree exec, snapshot restore with a filter. I ran them against the old binaries: every new test except two regression guards fails there (commit -m quoting was already safe, and a missing program already failed). All pass on this branch.
Rust unit tests: loop_lib (arguments with spaces, $(), ;, *, %, quotes and empty strings reach the program unchanged, checked with git rev-parse --sq-quote so it runs on Windows too; alias expansion; a missing program doesn't panic), meta_cli repo_filter, and the updated protocol, plan and routing tests. cargo clippy --workspace --all-targets -D warnings and cargo fmt --check pass locally.
Look closely at
meta_cli/src/subprocess_plugins.rsroute: the namespace fallback now passes 1 word as the command (was: the whole command line).
meta_cli/src/repo_filter.rs and select_repos in meta_cli/src/main.rs: where selection happens for the normal, worktree and worktree-without-config paths.
Other meta tabs are working in meta_mcp (meta-mcp-robust: meta_batch_execute atomic mode) and meta_git_cli/meta_git_lib (meta-git-safety: snapshot restore). My edits there are small: argv for meta_batch_execute and the filter refusal in the snapshot restore dispatch. Whoever merges second should rebase.

Walkthrough
Documentation and integration tests describe direct command execution without an intervening shell, and repository filters that select whole repositories by name or root-relative path. The updates span Meta command guides, plugin skills, MCP references, and CLI examples.
The documentation describes passing program arguments directly, with explicit shell invocation for shell syntax. It also documents .looprc and Windows command handling, and updates execution examples, plugin plans, and MCP argument shapes. Tests cover literal arguments, explicit shell use, and MCP file arguments.
The documentation describes --include and --exclude as selecting whole repositories by name, alias, or root-relative path, with errors for unmatched values. Examples and tests cover exact matching, root selection, plugin commands, and worktree execution.
Plugin and CLI contracts README.md, docs/advanced_usage.md, docs/mcp_server.md, docs/plugin_development.md
Examples and references use argument arrays for execution plans and batch execution. Plugin documentation describes plain-text output or execution plans, and says plugins that discover repositories must refuse repository filters.
gitkb/meta#102: Documents earlier substring-based filters in skill files changed by this pull request.
gitkb/meta#110: Documents the meta exec routing contract that this pull request updates with direct argument passing.
gitkb/meta#105: Changes the skill-copy structure and describes consistency tests for skill files that this pull request edits.
Merge Risk: Moderate · up to a60f9
The documentation and shell-safety changes look consistent, but the new tests can fail or be wrong. Path assertions may fail on macOS, and the ambiguity-error test appears to expect names that its fixture does not produce. One plugin example also shows a command outside the selected repositories. Fix these before merging.

Each argument reaches the program exactly as you typed it: meta runs the program directly, with no shell in between. Quotes, spaces, `$()`, `;`, `|`, `&&`, globs and `%` in an argument stay literal, so text from an issue, a commit message or a file name can't run commands. When you want a shell (pipes, `&&`, redirects, globs), ask for one:

Limit the safety claim to arguments received by meta.
If a user runs meta git commit -m "$(touch PWNED)", the invoking shell runs touch before meta receives the argument. Direct execution prevents later shell interpretation, not this first expansion. Tell users to quote or escape untrusted text for their invoking shell. Correct the same claim in claude-plugin/skills/meta-exec/SKILL.md, both Git skills, and README.md. Based on learnings: literal data supplied through a shell requires context-appropriate quoting or escaping.

A value that is one repo's path and a different repo's.metaname, or the.metaname of several repos (nested meta repos can reuse names), is an error rather than selecting all of them; the error lists the paths to choose from.meta git snapshot restore, meta git update, meta git cloneand themeta git worktree ...commands find their repos themselves, so they now refuse a global--include/--excludeinstead of silently ignoring it (worktree exectakes its own--include/--excludeafter the set name). loop_lib's own substring filter and meta-rust's copy of it are deleted.Before/after (repos
api,api-legacy,web):Intended behavior changes
--recursivewith--confignow walks the chosen config (before, it reloaded the default config file and ignored--config). Without--configthe walk is unchanged.meta_git_addwithfiles: []is an error (it used to mean.and stage everything).--json,--verbose,--silent,--recursive,--strict,--primary) after a plugin command are still read by meta, but no longer after--:meta git add -- --jsonstages a file named--json. Likewise--help/-hafter--are arguments, not a help request, in meta and in the git, project and rust plugins (meta cargo test -- --helpnow runscargo test -- --helpin each repo;meta cargo test --helpstill shows meta-rust's help).LoopConfigno longer hasinclude_filters/exclude_filters, so a.looprcthat sets those keys no longer filters anything. They were never documented as.looprcoptions (the docs listdirectoriesandignore;loop --include/--excludemap to those and are unchanged), and this pre-release project removes old fields outright rather than keeping a guard for them.argv[1]) ispush,pull,fetch,cloneorls-remote. It used to substring-match the whole command line, which also fired ongit log --grep=pulland missed nothing else.meta git -C x pushnow runs without the shared SSH connection (slower, same result).--tag,--recursiveand worktree detection. Someta --tag backend --exclude frontend ...is now an error whenfrontendisn't taggedbackend(it used to be a silent no-op), and so is excluding a repo that isn't in the current worktree set.meta exec -- ./build.sh) is resolved by the OS: in each repo on Unix, but against meta's own directory on Windows (Rust's documentedCommandbehavior). Usesh -c ./build.shor an absolute path there.meta git snapshot createwith--include/--excludesnapshots only the selected repos (it gets the selected project list), whilesnapshot restorerefuses the filters.cmd, e.g. a stalemeta-gitin.meta/pluginsor~/.meta/plugins, which are searched before PATH) now fails with an error naming the plugin's path and saying to upgrade it. Before, the JSON was printed and the command exited 0 without running anything. Other non-plan output is still printed as is.meta_batch_execute's result reportscommandas the argv array it ran.meta project <unknown>still reportsunrecognized command 'project <unknown>'(meta-project now builds that message from its args).Callers that need a follow-up (outside these PRs)
gitkb/gitkbMakefile.meta.mk:70runsmeta exec "$(CMD)", which relied on the shell re-splitting one argument. With this change,CMD="cargo build"looks for a program namedcargo build. It needsmeta exec -- sh -c "$(CMD)"(or splitting CMD into words). This is the only such caller I found in the harmony workspace.Known limits (not changed here)
meta project list/dependentsread their own config and ignore the selection, andmeta project checkchecks the root config plus the nested configs of the selected repos, as before.meta git statusandmeta git commitare meta's own commands, as before: status takes no git arguments, commit only-m/--edit. For git's native options usemeta exec -- git ...(README says so).--recursivewith--configuses a small walk in meta_cli (walk_from) that mirrorsmeta_core::config::walk_meta_tree; awalk_meta_tree_from(projects)in meta_core would remove the copy, but meta_core isn't in this PR set.meta_git_commit/meta_git_checkoutpass the message or branch without--, so a value that is exactly one of meta's flags is taken by meta;meta_git_add'sprojectparameter is unused;meta_searchpasses its pattern to grep without-e. All pre-existing; worth a follow-up.How it was verified

My edits there are small: argv formeta_batch_executeand the filter refusal in the snapshot restore dispatch. Whoever merges second should rebase.
