meta-mcp now acts only on the project it was asked about and never outside the workspace. This is plan items F1 (drive tests) and W3 (code audit) as one PR. Task: tasks/harmony-2959 in the harmony KB.

What was wrong

  • meta_git_multi_commit joined project onto the workspace path, so ../elsewhere or an absolute path committed in a repo outside the workspace (and ran its hooks).
  • meta_git_add / meta_git_commit ignored project and staged and committed in every repo. An unknown project staged . everywhere and reported success.
  • meta_git_checkout put branch straight into git's argv: {"branch": "--orphan=evil"} put every repo, root included, on an orphan branch.
  • meta_git_status with project always said "Project not found" (it looked for a JSON key meta never writes).
  • Arguments of the wrong type counted as absent: {"atomic": "true"} ran a batch with no rollback, {"tag": 123} listed everything. Unknown project names were empty successes in three tools.
  • Errors lost their cause (a broken .meta.yaml said only "Failed to parse"; E2BIG was dropped).
  • No ping; notifications/cancelled was ignored; one slow tool blocked every later request.
  • Any failing repo made a meta-backed tool an error, even when the others succeeded (push with only the root failing reported "git push failed" after pushing).
  • The query language turned OR, And and tag: into "0 matches".

What changed

  • Typed arguments. Each tool's arguments are one #[serde(deny_unknown_fields)] struct, read before anything runs. A wrong type or unknown argument is an error naming the tool, the argument and the value. null is "not given"; a blank tag is still no filter (2949). The advertised inputSchema is derived from the struct (schemars), so the schema and the parser can't disagree; one registry lists each tool once (name, description, schema, handler). This replaces about 440 lines of hand-written JSON schemas.
  • One project resolver. project is a .meta.yaml name, or . for the workspace root, never a path. Used by every tool that takes project. Multi-commit checks every entry before committing anything.
  • One meta runner. Tools that run meta pass the project as --include ./<path> (path-only, so a name can't be mistaken for another project's path), parse meta's output into loop_lib::JsonOutput (which now derives Deserialize), and return meta's per-repo JSON. The 9 Command::new("meta") sites are 1; the 26 meta_dir guards are one workspace() accessor.
  • Refs. meta_git_checkout checks the branch with git check-ref-format --branch and passes -- after it, so a name like README is never taken for a file to restore (raised by the design review).
  • Errors keep their cause ({e:#}), in tool results and JSON-RPC errors.
  • isError is set only when the tool itself failed or every repo failed (an atomic batch that rolled back counts as failed), for every per-repo tool.
  • Ping and cancellation. The reader answers initialize, ping and tools/list itself; tool calls run one at a time on a worker. The programs a tool starts (meta, git commands, build/test/clean, batch commands, the atomic pre-check's git) go through one runner: its own process group on Unix; on cancellation SIGTERM to the group once, SIGKILL after 2 s, until the whole group is gone (at most 4 s: a dead process no one reaps still counts as in the group), and the call starts nothing more. A cancelled atomic batch is rolled back whatever its command exited with; the rollback's git isn't stopped. A cancelled call gets no reply (MCP); its result goes to stderr so an atomic rollback's stash id is kept. On Unix a signal that ends the server (SIGTERM, SIGINT, SIGHUP) cancels the running call the same way, starts no other, and ends the server once that call (and its rollback) has ended; a second signal ends it at once. Not stopped by a cancel: the git status reads that meta_git_branch, meta_query_repos and meta_workspace_state make through meta_core's library calls (making those cancellable means changing meta_core's git API; follow-up in the task).
  • Search stops reading git grep after 50 matches per project and marks the entry "truncated": true.
  • Query language: field:value conditions joined by AND (any case). Anything else (OR, NOT, a stray word, tag:, a leading or dangling AND) is an error naming the token. I chose the error over implementing OR: the docs only ever promised AND, OR needs precedence and grouping, and an error now leaves OR addable later without changing any answer. meta_cli/src/query.rs stays where it is (moving it is W11's).
  • main.rs (3,227 lines) is split: main.rs (CLI and JSON-RPC framing), tools.rs (registry, arguments, handlers), batch.rs (batch and rollback), run.rs (the cancellable runner). Production code in meta-mcp: 2,457 → 2,587 lines (+130; see "Targets revised").

Argument changes (all 26 tool names and argument names stay)

Tool(s) Before After
all arguments as a list read as no arguments refused: not an object (serde would otherwise read a struct from a list by position), at any depth (commits[0]: not an object)
all unknown argument or wrong type ignored (read as absent) error: Invalid arguments for meta_batch_execute: atomic: invalid type: string "true", expected a boolean (given "true")
meta_git_add, meta_git_commit project advertised but ignored honoured
every tool with project multi_commit: any path; others: name, unknown = empty success (run_tests, file_tree) or 0 dependents (impact) .meta.yaml name or .; anything else is Project 'x' not found: name a project of .meta.yaml, or . for the workspace root
status, diff, add, commit, run_tests, file_tree project + tag: project won (diff, run_tests, file_tree), tag won (add, commit), broken (status) refused: Give 'project' or 'tag', not both (a blank tag is no tag)
meta_git_checkout any string, before any -- must pass git check-ref-format --branch; -- appended
meta_query_repos OR/NOT/tag: matched nothing; only and/AND joined; tag: backend (space after the colon) matched backend error naming the token; AND in any case joins; a value holds no spaces, so tag: backend is an error ('tag:' has no value), and a tag with a space can't be queried. (meta-mcp is the parser's only user; there is no meta query command)

Before / after in code (the shape of every tool):

// before
let atomic = args.get("atomic").and_then(|v| v.as_bool()).unwrap_or(false);
let project_path = if project == "." { meta_dir.clone() } else { meta_dir.join(project) };
// after
#[derive(Deserialize, JsonSchema)]
#[serde(deny_unknown_fields)]
pub(crate) struct BatchArgs { command: Vec<String>, tag: Option<String>, atomic: Option<bool> }
let target = workspace.project(&commit.project)?; // a .meta.yaml name or "."

Response changes

Tool(s) Before After
exec, status, pull, push, fetch, add, commit, checkout any repo failed: isError, text git push failed:\n<json>\n<stderr> text is meta's per-repo JSON (add keeps its Staged files: … first line); isError only if every repo failed
build isError when any repo failed, text prefixed build failed: isError only if every repo failed; no prefix
run_tests, clean, diff, multi_commit, batch never isError isError if every repo failed (atomic batch: on any failure)
status with project always "Project not found" meta's JSON for that one repo
clean {project, command, success} adds stdout, stderr (it dropped them)
run_tests, build, clean error entries {project, error} {project, command, success: false, error}
batch results {project, success, stdout, stderr} adds exit_code
diff a failed git diff was ignored {project, error} entry
multi_commit "error": "" when git wrote to stdout only git's stdout (nothing to commit, ...)
search silently cut at 50; never isError cut at 50 with "truncated": true, git stops; isError when no project gave an answer (git refused the pattern everywhere, say)
multi_commit, diff git ran in the project folder, so a folder that isn't its own repository used the one around it (the workspace root's, or one outside the workspace) refused: Project 'x' at … is not a git repository of its own
meta_analyze_impact . unknown . is the root (no dependents); unknown names get the shared resolver's error
errors outermost context only whole cause chain
inputSchema hand-written derived: optional arguments are {"type": ["string", "null"]} (null always meant "not given"), additionalProperties: false; same names, required lists and descriptions (the project ones say "by its name in .meta.yaml or . for the workspace root"; search mentions the cap; query says AND only)
ping -32601 Method not found {}
notifications/cancelled ignored waiting call skipped, running call's program stopped, no reply

No capability is removed (keep-list: the 26 names and arguments, blank tag = no filter, link-safe file tree, argv-only exec/batch, atomic rollback, search per-project errors and nesting all stay). New dependencies of meta-mcp: schemars 1.2, serde_path_to_error 0.1, and on Unix rustix (already in the workspace, for the process-group signal) and signal-hook 0.4 (a signal that ends the server first stops the running tool's process group; a handler of its own would need unsafe, which the workspace forbids).

Targets revised

  • F1 agent-19 lists And among the tokens that must be errors. AND is accepted in any case instead (the plan's own direction for agent-19), which gives the right answer for tag:odd And branch:main; rejecting And while accepting and would be arbitrary. OR, NOT, tag: are errors.
  • agent-18's script expects three replies, but MCP says a cancelled request gets none, so its copy was adapted: it waits for the replies that come, then checks none comes for the cancelled call and that its sleep is gone.
  • LOC: the plan estimated −190 to −390 production lines for F1+W3 in meta-mcp; this is +130 (2,457 → 2,587). The typed arguments and the registry removed about 440 lines of hand-written schemas and most of the per-tool argument code; the cancellable runner (process groups, bounded stop, capped reads), stopping on a signal without losing a running rollback, and the own-repository check, all asked for by the review rounds as safety fixes, added more back. Not cut to meet the estimate: each piece closes a reproduced data-safety bug.
  • On Windows a cancel kills only the direct child: killing its descendants needs Job Objects, which need unsafe, and the workspace forbids unsafe_code. Documented in docs/mcp_server.md.

Design review

The design was in the task before coding and critiqued by Codex Sol and Codex Astra. Adopted: -- after the branch, serde(default) on loop_lib's skipped fields, non-JsonOutput replies from meta (commit with nothing staged, plugin list), the isError rule for every per-repo tool, blank tag normalised before the project/tag check, cancellations inside a batch acted on at once, cancelled results to stderr, the value in argument errors, a contract test. Rejected with reasons in the task: Job Objects (no unsafe), killing plugin probes' own process group (read-only, 5 s deadline), killing grep at the cap (it stops at its next write), keeping "project wins over tag".

Verified

  • The drive-test repro scripts, copied with the bin path re-pointed, in their own sandboxes (own HOME, XDG_*, GIT_CONFIG_GLOBAL, META_DATA_DIR, TMPDIR, checked with git config --global --show-origin --list), each against 4b0f44e's binaries and this branch's:
    • agent-02: main commits in ../elsewhere and an absolute-path repo, success: true; branch: Project '../elsewhere' not found…, both outside repos keep only base; r1 with nothing staged has error: "…nothing to commit, working tree clean" and isError: true.
    • agent-03: main commits only r1 please in r1, r2 and r3; branch: only r1 (r2: init, r3: init), no-such-project is an error.
    • agent-04: main leaves ., r1 and r2 on orphan branch evil with everything staged; branch (now git's own words): fatal: '--orphan=evil' is not a valid branch name, every repo still on main, nothing staged.
    • agent-05: main Project 'r1' not found / Project '.' not found; branch: meta's status JSON for r1 and for the root.
    • agent-11 (meta-mcp part): main isError: true though r1 was pushed; branch isError: null, r1 pushed, the root's failure listed (the root being selected by --tag is F4).
    • agent-16: main lists everything for tag: 123, runs the batch non-atomically, [] for unknown projects; branch: each is an error naming tool, argument and value, or the unknown project.
    • agent-17: main Failed to parse YAML config file: …/.meta.yaml and Failed to execute meta command; branch adds unknown field 'unknown_top', expected one of … and Argument list too long (os error 7).
    • agent-18 (adapted): main ping → -32601, tools/list unanswered for 5 s and 10 s, sleep … still running: True; branch ping → {} and tools/list at 0.06 s while the call runs, no reply for the cancelled call, sleep … still running: False.
    • agent-19: main 0 matches for OR, tag:, And; branch errors naming OR and tag:, And matches 1.
  • By hand, in a sandboxed fux pane, the branch's meta-mcp with typed JSON-RPC lines (screen):
{"id":1,"isError":null,"out":"Staged files: README\n{ \"success\": true, \"results\": [ { \"directory\": \"…/ws/r1\" …"}

  • Tests: cargo nextest run --workspace (608 passed; the meta-mcp test binaries also run with PATH=/usr/bin:/bin, no installed meta), cargo clippy --workspace --all-targets --all-features -D warnings, cargo fmt --check, bats, the whole suite on the rebased branch (523 passed). New: tests/mcp.bats (add/commit by project, status by project and ., checkout refusing an option and never restoring README, push per repo, exec isError, plugin list); 5 of its 6 fail with 4b0f44e's binaries (the sixth replaces a deleted unit test for meta_list_plugins). Rust: the argument contract of all 26 tools, wrong types, project resolution, multi-commit boundary, the search cap, isError for build and batch, ping, cancel before start, cause chain, the runner's cap and its process-group kill (with a child ignoring SIGTERM), and an end-to-end cancel through the binary. One existing bats expectation changed wording ('files' must be a list of strings → Invalid arguments for meta_git_add: files: …).

Review rounds

Six reviewers per round (Opus as built-in subagents, since the claude shim rejects Opus through atc; Codex Sol and Astra through atc). Round 1 (60a444f), round 2 (99d58ad) round 3 (20beb39) round 4 (acaf6b6) round 5 (db745a4) round 6 (684e08b) round 7 (1f0828b) round 8 (705ca3f) round 9 (fed82c5) round 10 (60972ad) round 11 (709da26) and round 12 (2083696) found problems; the branch was then rebased onto main after meta#141 (8ec7c7c), without conflicts; round 13 (67342b0) found one more; every finding was fixed or answered, with a test for each fix. The findings and answers are in the KB task.

Not checked

  • meta git add/commit (through meta) in a project folder that isn't its own repository still act in the repository around it: that is inside meta, and the F3 item (a project is acted on only if its folder is its own repository) covers it.
  • An ssh prompt (passphrase, unknown host key) from a tool's program now waits in a background process group (SIGTTIN) until the call is cancelled, instead of writing over the client's terminal. Running children without a terminal needs setsid (unsafe, forbidden here); documented.
  • Windows and macOS locally (CI covers the build and tests; Windows cancellation stops only the direct child, as documented).
  • Real MCP clients (Claude Desktop, Claude Code): only raw JSON-RPC over stdio.

Walkthrough

The PR adds workspace-scoped MCP tools for project operations, command execution, search, and analysis. It adds atomic batch execution with rollback and request cancellation. It also changes query parsing, JSON result deserialization, protocol documentation, and tests.

Changes

MCP tools and execution

Layer / File(s) Summary
Tool contracts and workspace selection
meta_mcp/Cargo.toml, meta_mcp/src/tools.rs, meta_mcp/src/test_support.rs
Registers MCP tools, validates arguments, resolves workspace projects and tags, and defines shared result handling. Tests cover schemas, argument validation, and selection rules.
Project and Git operations
meta_mcp/src/tools.rs, tests/mcp.bats, tests/git.bats, docs/mcp_server.md
Adds project-scoped Git operations, validates checkout branch names, and resolves all multi-commit project names before committing. Tests and documentation cover targeting and per-repository results.
Build, search, and workspace analysis
meta_mcp/src/tools.rs, docs/mcp_server.md
Adds build, test, code search, file-tree, plugin, and workspace-analysis tools. Search limits matches per project and reports truncation.
Batch execution and rollback
meta_mcp/src/batch.rs
Adds batch command execution across selected projects. Atomic mode checks repository state, stops after failure, and attempts to restore reached repositories.
Tool process cancellation
meta_mcp/src/run.rs, meta_mcp/tests/cli.rs, docs/mcp_server.md
Tracks queued and running calls, captures command output, and stops cancelled processes. Tests cover cancellation and protocol responsiveness during a running batch call.
Query parsing and result formats
meta_cli/src/query.rs, loop_lib/src/lib.rs, docs/mcp_server.md, docs/agent_workflows.md
Query parsing accepts case-insensitive AND between conditions and rejects malformed queries. JSON command results can be deserialized with missing output fields defaulting to empty strings. Documentation describes query and response behavior.

Minor · Functional Correctness · Quick win

Bound the wait loop and tolerate zombie processes in cancel_stops_the_program_and_its_children.

The loop at Lines 202-204 has no deadline. If the shell never writes pids, the test hangs instead of failing.

At Lines 210-213, kill -0 succeeds for a zombie process. SIGKILL is asynchronous. The orphaned sleep can stay a zombie until PID 1 reaps it. This can happen right after the pipes close. In containers where PID 1 does not reap children, it can stay a zombie for much longer. The immediate check can then fail with "still runs" even though the cancel worked.

Add a deadline to the first loop. Poll kill -0 until a deadline in the second.

Also applies to: 210-213

Use the validated filesystem location, not the configuration path string.

Workspace::load resolves each project path, but discards the resolved PathBuf and keeps only ProjectInfo.path. meta_mcp::Workspace::target later reconstructs the path with self.dir.join(&project.path). If a local process retargets an initially in-workspace symlink after loading, named-project tools can follow the new outside target. run_each passes it to .current_dir(&target.dir), and Git, file-tree, and repository-state tools use the same path.

Retain the resolved location at the shared configuration boundary and use it for Target.dir. Keep the normalized path separately for configuration arguments and display.

A cancelled call can wait forever for a zombie. Bound the wait after the kill.

After cancellation, running stays true while group_alive returns true. group_alive uses test_kill_process_group (kill(-pgid, 0)). On Linux, that call succeeds for a zombie that is still in the group. A zombie stays in the group until its parent reaps it.

The killed leader is reaped by try_wait. Its orphaned children, such as the sleep in the tests, are reparented to PID 1 or a subreaper. If that process does not reap children, the zombies stay and group_alive never returns false.

PID 1 does not reap in some container setups, for example when meta-mcp is the container entrypoint. In that case the loop sends SIGKILL every 5 ms and never exits. output never returns. The single tool worker stays blocked, so every later tools/call goes unanswered. ping and tools/list still work, because the reader thread answers them.

Add a hard bound. After the leader is reaped and the kill has had time to act, stop waiting for the group.

Proposed fix
             match terminated {
                 _ if !cancelled => {}
                 None => {
                     stop(&mut child, false);
                     terminated = Some(Instant::now());
                 }
+                // A zombie keeps its group "alive" until its parent reaps it;
+ // do not wait for that without end.
+                Some(at) if status.is_some() && at.elapsed() > GRACE * 2 => break,
                 Some(at) if at.elapsed() > GRACE => stop(&mut child, true),
                 Some(_) => {}
             }

The tests have the same weakness. gone in test_support.rs uses kill -0, which also succeeds for a zombie. The test cancel_stops_the_program_and_its_children can hang or fail under a non-reaping PID 1. Make gone treat a zombie (state Z in /proc/<pid>/stat or ps -o stat=) as ended.

Pin project paths before delegated execution.

run_meta passes the raw project path to meta --include. The CLI validates the symlink while loading the workspace, but then builds project_paths from the raw path. repo_filter::select canonicalizes paths only for matching and returns the original r.dir. meta_exec also passes these raw paths when it selects all or tagged projects.

If the symlink is retargeted after validation, LoopConfig can run the command in the outside target. Canonicalizing Target.dir does not fix this path. Use the validated canonical project location when building the CLI execution directories as well as direct MCP targets.

Reject non-own repositories before git add and git commit.

When a configured project directory exists inside a parent repository but has no repository of its own, meta_git_add and meta_git_commit still pass it to meta. The CLI forwards that directory to meta-git, which runs Git with the directory as its working directory. Git therefore discovers the parent repository. git commit can commit staged changes from the parent repository, including changes outside the selected project.

Use the existing own_repo_git guard for both MCP tools.

Verify the zombie state before asserting the timeout.

The test waits only for pid to exist. That file records the outer background job PID, not the inner sleep 60 PID. The inner process may not have started when cancellation occurs, so the timeout assertion can pass without exercising the zombie condition.

Record the inner sleep 60 PID. After cancellation, verify that /proc/<pid>/stat reports the Z state while the escaped parent remains alive, then assert the elapsed-time bound.

Keep workspace loading anchored to meta_dir.

If a nested workspace’s .meta.yaml is removed after server startup, config::Workspace::find searches upward and loads an ancestor workspace. A later call can then operate on the ancestor’s projects instead of reporting that the selected workspace is gone. Use config::Workspace::in_dir(dir) so project operations keep the same workspace boundary as get_config. (raw.githubusercontent.com)

Isolate rollback Git commands from terminal SIGINT.

When the first stopping signal arrives during restore_repo, OnCancel::Finish runs git with command.output() instead of Calls::output. That command stays in the server's foreground process group, so terminal SIGINT can terminate the rollback. restore_repo then fails, and an atomic batch can leave earlier repositories restored while later repositories remain changed. The failure is written to stderr, but the atomic rollback is incomplete.

Comment thread docs/mcp_server.md

A `project` parameter is a project's name in `.meta.yaml`, or `.` for the workspace root. It is never a path, so no tool can be pointed outside the workspace; a name the config doesn't list is an error. `meta_git_multi_commit` and `meta_git_diff` refuse a project folder that is not a git repository of its own (git would use the repository around it); the tools that run `meta` act in it as `meta` does. A tool that takes both `project` and `tag` refuses them together.

Tools that act in several repositories report each one: its directory or name, whether it succeeded, and its output. The result is an error (`isError: true`) only when the tool itself failed or every repository failed; for the rest, an entry with `success: false` or an `error` field is a repository that failed (`meta_git_diff` and `meta_search_code` entries carry only `error`).

Document skipped project results.

meta_run_tests, meta_build, and meta_clean omit missing project directories and projects without a supported command. If another project succeeds, the reply can report success while omitting those projects. State these skipped cases in the multi-repository result documentation.

…e workspace

Each tool's arguments are a typed struct, read before anything runs; a
wrong type or unknown argument is an error naming the tool, the argument
and the value. The advertised input schemas are derived from those
structs. `project` is a .meta.yaml name or `.` for the root, resolved in
one place, so meta_git_multi_commit can't commit outside the workspace
and meta_git_add/commit/status act only in the project named (through
`meta --include ./<path>`). meta_git_checkout refuses a branch git would
read as an option and passes `--` after it. Per-repo tools are an error
only when every repo failed. Tool errors keep their cause. `ping` is
answered, tool calls run on a worker so other requests are answered
meanwhile, and `notifications/cancelled` stops the running call's process
group. The query language names a token it can't read (OR, NOT, `tag:`)
instead of matching nothing. git grep stops at 50 matches per project.

[[tasks/harmony-2959]]
…, argument shapes

Cancelling waits for the whole process group (SIGTERM once, SIGKILL
after the grace) and no longer for pipes held outside it. A cancelled
atomic batch is rolled back whatever its command exited with, and its
pre-check can be cancelled. Arguments are refused unless every object
the schema names is an object. meta_analyze_impact takes the shared
resolver, search is an error when no project answered, and the tests
run with their own git config.

[[tasks/harmony-2959]]
…ed cancel

multi_commit and diff refuse a project folder that isn't a git
repository of its own, as git would use the one around it.
meta_get_config shows the config file without parsing it, so a broken
one can be read. A cancelled call waits at most twice the grace for its
process group, as a zombie no one reaps counts as a member.

[[tasks/harmony-2959]]
The own-repository check asks git rev-parse --show-cdup, which prints
nothing at a repository's top level, so no path is read back and any
folder name works; when git can't open the repository its reason is the
error. The workspace is loaded from the server's own directory only.
The atomic pre-check names its cause.

[[tasks/harmony-2959]]
…ee check

A signal that ends the server (SIGTERM, SIGINT, SIGHUP) first stops the
running tool's process group. The own-repository check needs a work
tree, so a folder inside a bare repository is refused. Tests no longer
match git's wording or need a trailing space on Windows, and the runner
tests wait until the case they test is set up. The runner looks at a
long program less often.

[[tasks/harmony-2959]]
…shes its rollback

Once a signal stops the server, no queued or later call starts; the
running one is cancelled and allowed to finish, its rollback included,
and a second signal ends the server at once. A cancelled call's record
is written before the call counts as done. The docs name the error
field of diff and search entries.

[[tasks/harmony-2959]]
The rollback's git runs in a process group of its own, so a signal to
the server's group can't kill it mid-way; a stopping server waits until
the message being answered has its reply written, and says on stderr
which waiting calls it didn't start. Tests cover an atomic batch stopped
by a signal and a rollback that outlasts the old 5 s stop.

[[tasks/harmony-2959]]
… owes

Tests that a stopping server waits for the reply to a call that ended
(through serve, with a writer that holds it), and that it starts no
waiting call; it now names those calls on stderr itself. The two
stopping tests share their setup.

[[tasks/harmony-2959]]
…ason

A server whose reply can't be written ends instead of waiting for input.
The branch check passes git's own reason on. Lines about calls a
stopping server didn't start are written with the call state free. The
docs say an atomic batch tried to roll back and where to read how it went.

[[tasks/harmony-2959]]
When the reader finds the output gone, the running call is cancelled (a
rollback still finishes) and no other starts; a reply the worker can't
write goes to stderr before the server ends. git's message for a refused
branch is escaped. The docs say where an atomic batch reports the repos
it couldn't put back.

[[tasks/harmony-2959]]
The docs say a repo whose rollback failed may be partly restored, its
changes in the stash its reason names, and what a client that stops
reading the output gets. A worker that finds the output broken drops
the waiting calls with their line on stderr too.

[[tasks/harmony-2959]]
…early

A cancellation inside a batch acts before its turn only when it is a
well-formed JSON-RPC 2.0 notification, so a malformed one can't drop a
valid call. The docs say a broken output drops waiting calls and sends a
tool's unsent reply to stderr. Unix-only code is built only there.

[[tasks/harmony-2959]]
A notifications/cancelled sent as a request (with an id) is a method
that doesn't exist and now changes nothing; only a notification cancels.

[[tasks/harmony-2959]]
The waiting-calls test has a project, so its first call sleeps while the
others wait; the broken-output tests keep sending until the server ends,
as a child another test forks can hold the read end of its output for a
moment. The cancellation test runs git, not touch.

[[tasks/harmony-2959]]
A notifications/cancelled whose params are a list is ignored, as MCP
has them as an object. docs/advanced_usage.md no longer promises every
repo is put back after a failed atomic batch.
