Fixes the meta bugs left from the 2026-10-29 audit, the meta#135 Ubuntu test (findings 2, 3, 4, 6) and the follow-ups of meta#137/#139. Task: harmony-2949 (gitkb KB).

Each source item was re-checked on main after #139. Already fixed there (no change here): defaults.parallel from a subdirectory, project dependents vs the dependency graph on -/_, the parse_duration overflow, hand-parsed clone/commit flags, meta-mcp meta_build/meta_list_plugins, and all GIT_DIR leaks except the three below.

What changed and why

meta-mcp

  • meta_get_file_tree: depth: -1 became usize::MAX, and the walk followed symlinked directories, so a link loop overflowed the stack. A depth that isn't a non-negative integer is now an error; a symlink is listed as {"type": "symlink"} and not entered.
  • meta_search_code: ran grep -r <pattern>, so a pattern starting with - was read as an option, .git was searched, ignored files (target/, node_modules) crowded out real matches in the 50-line cap, and a failed search was dropped. It now runs git grep --no-color --no-column --no-recurse-submodules -E -n -I -e <pattern> (extended regular expressions, as the docs' examples are written) (with core.quotePath=false, so the user's git config doesn't change results) once per project: every project and every project nested in a meta: true one (as meta project list --recursive), each reported by its path in the workspace (e.g. platform/api), with the projects nested in it left out of its own search so nothing is reported twice. A nested .meta.yaml that can't be read is its project's error (reported whatever the tag filter, since the projects it hides may have the tag); the projects beside it, at any level, are still searched. A repository is searched with --untracked (tracked files, and untracked ones .gitignore doesn't ignore); a plain directory with --no-index --exclude-standard, kept from the ignore rules of any repository around its real path (GIT_CEILING_DIRECTORIES at the real path's parent, so a project reached through a link is fenced off too). "No match" is no entry; any other failure, including an unreadable .git, is that project's {"project", "error"} and the others' matches stay; what git reports on stderr while it goes on (an unreadable file) comes as error beside the matches. A plain project whose path holds the path-list separator (:) is reported as an error rather than searched without the ceiling.
  • Tag filters: nine tools matched one exact tag, and meta_execution_order took the whole string as one tag, so "a,b" matched nothing except in meta_build. All now select any tag of a comma list, as meta --tag does; a blank list is no filter in every tool, including those that pass --tag on to meta. meta_git_status took tag and ignored it; it now passes --tag to meta like the other git tools. DependencyGraph::execution_order_filtered lost its only caller and is deleted.
  • meta_build, meta_run_tests, meta_clean ran cargo/npm/go/make with the server's GIT_DIR/GIT_WORK_TREE, as meta_batch_execute already doesn't.
  • meta-mcp --version/--help printed nothing and served stdio; serverInfo.version said 0.1.0. Now clap answers both and rejects unknown arguments (through meta_core::args::parse, so a rejected argument's control characters are escaped, as in meta and loop); the version is the crate's.
  • depth: null counts as absent, like the other optional arguments; an unreadable directory entry is skipped, not an error for the whole tree.

meta git

  • worktree create --help, the overview and the meta-worktree skill now say what --all and --strict do with an uncloned repo; a --strict error no longer says "skipping".
  • worktree create --all failed with Error: No such file or directory (os error 2) when .meta.yaml lists a repo that isn't cloned (this repo's own agent, meta-plugins). It now skips it with a warning naming the path (an error with --strict); a repo named with --repo (or needed as a dependency) is an error naming the path. Checked before anything is created. The root and intermediate parents are judged by the same test (gitdir::common_dir). worktree add --repo had the same bug, and worse: for a directory with an empty .git it made a worktree and branch of the workspace repo around it; it now gives the same error.
  • git update read the workspace repo's origin for a project directory with no repository of its own, warned of a mismatch, and printed a git -C <dir> remote set-url origin … that would rewrite the workspace's origin. Such a project is no longer compared.
  • An empty (or otherwise invalid) .git directory counted as a repository; git itself looks past it to the repository around. A git directory now needs objects, refs and a HEAD git would read (ref: refs/…, a symlink into refs/, or a commit id; an unreadable HEAD is none), as git checks. git update's "exists locally but is not in .meta.yaml" uses the same test. Deletion safety (worktree remove/prune) does not: it still refuses anything shaped like a git directory, whatever its HEAD holds, so a damaged bare repository in a set is never deleted.
  • meta git clone git@host:a:b.git and a bundle host:foo.bundle read .meta.yaml from a:b/host:foo while git cloned into b/foo.
  • An unknown worktree subcommand printed its error twice.
  • The meta git worktree overview missed options: exec's ephemeral ones (--repo, --all, --branch, <COMMIT-ISH>, --from-pr, --meta), create's --no-deps/--strict/-r, add's --repo, prune's --dry-run. A unit test now checks every clap option appears under its own command.

meta init: the summary said "use --force or --update to refresh skills and rules" for entries those flags don't touch (reached through a symlink, not meta's), and repeated "(--update preserves settings)". It now counts only what they would refresh; the other skips keep their own line.

loop / config

  • loop's ignore was a substring match: ignore: ["a"] skipped every path containing an a, and the default .git hid .github. An entry now names a directory by its name or the end of its path (vendor/old), whole components only, ./a the same as a; the directories above it don't count. loop -e now also applies to directories given with -i or .looprc's directories, -e . excludes the current directory but not its children, and exclusions that leave nothing (named or found) are an error ("No directories left after exclusions") rather than a silent no-op. The README's -i api,web examples (never valid) now repeat the flag.
  • .meta.yaml's ignore: list was parsed and handed to loop, which never read it in meta. The key is deleted, so a config that has it gets the unknown-key error instead of a setting that does nothing; --exclude does what it suggested.

Release: every crates.io step had continue-on-error, so failures never showed, and six of the nine could never succeed (meta, loop_cli, meta-mcp are other people's names on crates.io; meta_git_lib, meta_git_cli, meta_project_cli depend on meta). The job now publishes only meta_core, meta_plugin_protocol and loop_lib, and fails when one fails, except that a rerun goes past a version crates.io already has; the other seven crates are publish = false. The token goes in CARGO_REGISTRY_TOKEN instead of on the command line. Whether to stay on crates.io at all is left to the maintainer.

Tests: plugin list shows empty when no plugins installed failed whenever meta plugins were on PATH (after make install); it now runs meta with an empty PATH, and the setup's partial PATH filter is gone. Five permission tests skip as root, as three already did.

User-visible changes

Where Before After
meta git worktree create x --all, b listed but not cloned Error: No such file or directory (os error 2) warning: 'b' is not cloned at /ws/b (run 'meta git update' to clone it), skipping, then the set is made; with --strict an error and no set
meta git worktree create x --repo b / worktree add x --repo b, same same unnamed error; add of a directory with an empty .git added a worktree of the workspace repo Error: 'b' is not cloned at /ws/b (run 'meta git update' to clone it); an existing non-repo directory: 'b' at /ws/b is not a git repository
meta git update, uncloned project dir, workspace origin differs ⚠ Found 1 remote URL mismatch … git -C /ws/b remote set-url origin … nothing
meta git worktree frob error: unrecognized …, help, Error: unrecognized … help, then Error: unrecognized worktree subcommand 'frob' once
meta git worktree --help options above missing listed under their command
meta init claude with a symlinked .claude/rules • Skipped 2 existing file(s) (use --force or --update …) only the symlink line
.meta.yaml with ignore: accepted, no effect unknown field 'ignore' error
loop with ignore: [".git"] .github skipped .github runs
loop -i a -i b -e a runs in a and b runs in b
meta-mcp --version nothing, waits on stdin meta-mcp 0.2.22
meta-mcp initialize serverInfo.version: "0.1.0" "0.2.22"
meta-mcp meta_get_file_tree depth: -1 / link loop stack overflow error / {"type": "symlink"}
meta-mcp meta_search_code pattern: "-x" grep option error, silently empty matches -x
meta-mcp meta_search_code searched .git, target/, node_modules; basic regexps skips them; failures reported per project; projects listed by workspace path (m/inner), each once; extended regexps
meta-mcp meta_git_status with tag tag ignored passed to meta --tag
meta-mcp tools with tag: "a,b" nothing selected (except build) projects with a or b
meta git clone git@host:a:b.git cloned to b, then read a:b/.meta.yaml reads b/.meta.yaml

atc's two inputs are unchanged: on the harmony workspace, meta project list --recursive --json and meta git worktree list --recursive --metadata-only --json from this branch's build are byte-identical to the installed meta's.

Verification

  • Review: seven rounds of six reviewers (two each of Claude Opus 5.5, Codex Sol, Codex Astra; rotating perspectives). Rounds 1–6 found the issues listed in the task; round 7 on 2e773e9: all six yes. CodeRabbit comments are fixed or answered in the task.
  • Every fix has a test that fails without it: the first batch was run against a copy of the branch with only the fixes reverted (all failed), and later tests one at a time with their fix reverted; bats tests against the unfixed binaries. The root skips were checked with unshare -r (uid 0): main's five fail, here they skip.
  • Local (Linux): cargo fmt --check, cargo clippy --workspace --all-targets --locked -D warnings, cargo test --workspace (582 pass), bats 484 ok (5 skipped: PowerShell), cargo publish --dry-run -p meta_core uploads in dry run, -p meta is refused.
  • Live with the branch build in an isolated HOME: worktree create --all with an uncloned project, --repo of it, worktree --help, meta-mcp --version/--help.

Not checked

  • The release job itself (runs only on a tag).
  • macOS and Windows locally (CI covers them). The loop exclusion and meta-mcp env tests are unix-only (pwd, make).
  • Running as real root (checked with a user namespace instead).

Left for later (written up in the task): deciding "is this a repository" by asking git instead of mirroring its checks (two narrow differences remain: a form feed after ref: in HEAD, and deletion protection for a repo-shaped directory with no HEAD); meta-mcp project filters matching search's workspace paths; --strict and plain project directories; loop absolute-vs-relative exclusions; repeated nested-config reads in git update and worktree exec (same results, extra work), the dead sh -c alias fallback in loop, and the plugin registry whose index URL 404s (publish an index or delete the client: a decision).

…sks/harmony-2949]]

- meta-mcp: file tree rejects a negative depth and lists symlinks without
following them; search runs git grep (pattern after -e, no .git, no
ignored files, plain directories too, errors reported); every tag filter
  takes a comma list; build/test/clean clear the repo's git variables;
--version/--help, and serverInfo reports the crate version.
- worktree create: --all skips a project that isn't cloned, naming it; an
explicit or needed one is an error naming the path.
- git update compares no origin for a project that isn't its own repo.
- An empty .git directory is no repository.
- Clone directory names treat ':' as git does.
- An unknown worktree subcommand prints its error once; the worktree help
lists every option under its command, checked by a test.
- init's summary offers --force/--update only for what they refresh.
- loop: ignore entries match whole path components, and exclusions apply
  to directories named outright.
- .meta.yaml has no `ignore:` key any more (it did nothing).
- crates.io: publish only meta_core, meta_plugin_protocol and loop_lib,
without continue-on-error; the rest are publish = false.
- bats: the empty plugin list test runs with no plugins on PATH; five
  permission tests skip as root.

Walkthrough

This pull request updates crate publishing, workspace directory exclusions, Git repository checks, worktree creation, and MCP server tools. It also changes initialization reporting and updates related tests, documentation, and package metadata.

Changes

Crate publishing

Layer / File(s) Summary
Release workflow
.github/workflows/release.yml
The workflow publishes meta_core, meta_plugin_protocol, and loop_lib. It pins meta_core for selected dependencies and accepts a failed publish only when output contains “already exists on crates.io index”.
Package publish settings
loop_cli/Cargo.toml, meta_cli/Cargo.toml, meta_git_cli/Cargo.toml, meta_git_lib/Cargo.toml, meta_mcp/Cargo.toml, meta_project_cli/Cargo.toml, meta_rust_cli/Cargo.toml
These manifests mark packages as unpublished. The loop_cli manifest changes its meta_core version requirement and adds tempfile; meta_mcp adds Clap.

Workspace exclusions

Layer / File(s) Summary
Workspace configuration and dispatch
docs/architecture_overview.md, meta_core/src/config.rs, meta_cli/src/main.rs, meta_git_lib/src/worktree/helpers.rs
The configuration and loaded workspace no longer include an ignore field. CLI dispatch passes empty ignore lists, and related tests use the revised configuration shape.
Directory exclusion matching
loop_lib/src/lib.rs, loop_lib/src/tests.rs, loop_cli/src/main.rs, loop_cli/tests/cli.rs, loop_cli/README.md, docs/loop_advanced_usage.md
Ignore entries match path component suffixes after . components are removed. Explicitly selected directories are filtered in the CLI; ignored selected directories are not added during expansion, while their children remain traversable.

Git and worktree handling

Layer / File(s) Summary
Git recognition and path naming
meta_core/src/gitdir.rs, meta_core/src/git/url.rs, meta_git_cli/src/clone.rs, meta_git_cli/tests/arguments.rs, meta_core/src/config.rs, meta_git_lib/src/worktree/safety.rs
Git directory checks validate repository metadata. Repository and bundle destination names use final colon-delimited components. Bare-repository detection for worktree safety uses looks_like_git_dir.
Worktree and remote repository validation
meta_git_cli/src/commands/worktree/create.rs, meta_git_cli/src/commands/worktree/cli_types.rs, meta_git_cli/src/ssh.rs, meta_git_cli/src/update.rs, meta_git_lib/src/worktree/helpers.rs, tests/worktree.bats, tests/worktree_edge_cases.bats, tests/git.bats
Worktree creation and root-project detection use Git common-directory checks. Uncloned or invalid repositories are skipped or produce errors according to --all and --strict; remote mismatch checks skip paths that are not cloned repositories.
Worktree help and documentation
meta_git_cli/src/commands/worktree/mod.rs, .meta/skills/meta-worktree/SKILL.md, claude-plugin/skills/meta-worktree/SKILL.md, meta_cli/.claude/skills/meta-worktree/SKILL.md, tests/worktree.bats
Worktree help and skill descriptions document options and uncloned-repository behavior. Unknown-subcommand output changes, with tests for help sections and the reported error.

MCP server tools

Layer / File(s) Summary
Tag filtering and command execution
meta_mcp/src/main.rs, meta_cli/src/dependency_graph.rs
The server parses comma-separated tag filters and selects projects matching any listed tag. Build, test, and clean commands clear repository-specific Git environment variables; Git status uses a command-building helper. The filtered execution-order method was removed from DependencyGraph.
Search, file trees, and CLI
meta_mcp/src/main.rs, meta_mcp/tests/cli.rs, docs/mcp_server.md, meta_mcp/Cargo.toml
Code search uses git grep and reports per-project errors. File-tree depth rejects invalid values, and traversal lists symlinks without following them. The CLI uses the package version and accepts a version flag. Documentation describes tag filters, search behavior, and file-tree behavior.

Initialization and test behavior

Layer / File(s) Summary
Skipped-entry reporting
meta_cli/src/init.rs, tests/init.bats
Symlink-reached and foreign entries remain untouched but no longer increment the skipped count. The summary always displays the same refresh guidance.
Test environment and permission checks
tests/plugin_install.bats, tests/worktree_edge_cases.bats, tests/git.bats
The plugin listing test uses an explicit path with no plugins. Permission-sensitive tests skip when run as root.

The changes work for normal workspaces. The remaining issues are edge cases: malformed .git metadata, unreadable directory entries, absolute loop exclusions, and incomplete documentation of search and CLI options. Fix them or accept them knowingly, but none is likely to affect everyday use.

Explanation

The title "fix: bugs from the 2026-10-29 audit and the meta#135 Ubuntu test" is a conventional-commit style title that names the main intent of the PR, which is fixing bugs from an audit and an Ubuntu test. The changeset does touch many of those areas (meta-mcp search and tag filtering, worktree create, repository detection, loop exclusions, publish configuration), so it is related to the main change. However, the title is broad and does not say which bugs were fixed, and it refers to internal audit and issue references that a teammate scanning history may not recognize.

Full details: Docstring Coverage

Explanation

Docstring coverage is 33.93% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 56 functions across 25 files. (5 skipped: 5 unsupported.)

Resolution

Write docstrings for the functions missing them to satisfy the coverage threshold.

Unverified finding
Verification ran but could not confirm this finding. It is shown for review, not as a verified issue.

Continue accepting legacy ignore entries.

Existing configs with ignore: [] or an ignore list now fail Workspace::load because MetaConfig denies unknown fields. This blocks workspace commands after an upgrade, even though the field was previously accepted. (raw.githubusercontent.com)

Accept the legacy field as deprecated and warn that it has no effect.

Reject a supplied tag filter that contains no tags.

When tag is "" or " , ", tool_execution_order builds an empty Vec<String> and passes it to DependencyGraph::execution_order_filtered. That method treats an empty list as no filter, so it returns all projects. Before this change, the code passed the supplied value as a non-empty literal tag, so this behavior was different.

Reject the supplied filter before calling the graph, or preserve the distinction between an absent filter and an empty supplied filter.

Resolve commondir for directory-form gitdirs.

If .git is a symlink to a linked worktree’s admin directory, Git reads its commondir and finds the shared objects and refs directories. (raw.githubusercontent.com) This branch checks those directories inside the admin directory instead and reports the checkout as absent. Resolve commondir before validating and returning the shared directory.

Propagate unexpected HEAD read errors.

is_bare converts an EACCES from read_to_string into false. common_dir then returns Ok(None). In non-strict worktree create --all, this path warns and skips the repository, which can create an incomplete worktree set.

The existing test writes an empty HEAD; it does not make HEAD unreadable. Change is_bare to return anyhow::Result<bool>, preserve absence or invalid-content handling, and propagate unexpected filesystem errors through common_dir and its callers.

Do not treat common_dir errors as repositories.

!matches!(..., Ok(None)) returns true for both Ok(Some(_)) and Err(_). If .git is malformed or its commondir cannot be read, this adds "." when include_root is enabled. Worktree creation then re-checks that source with common_dir(source)? and aborts instead of excluding the unusable root. Check only Ok(Some(_)), or propagate the error from projects_with_root. Propagate file_type() errors instead of dropping the entry.

If entry.file_type() fails, the let ... else { continue; } silently omits that entry from the tree. The tool reports the result as complete, so the caller cannot tell that an entry is missing. The unchanged read_dir and entries.flatten() lines above (1837-1838) also discard errors, so the same omission can occur there.

Return the error with context. Use ? on read_dir and on each DirEntry in the same way.

Based on learnings: flag directory traversal that silently omits entries on access errors; accepted traversals propagate errors and skip symlinks through DirEntry::file_type.

Protect a repository-shaped directory with a missing HEAD.

When a linked worktree contains an ignored directory with objects/ and refs/ but no HEAD, git_entry returns GitEntry::None. The scan then treats its contents as owned by the enclosing worktree, so it adds no blocker or unsaved entry. Forced git worktree remove can then delete the directory as ordinary ignored content. Git also rejects it as a nested repository because is_git_directory requires a valid HEAD.

This behavior existed before this PR because is_bare also required HEAD. It remains inconsistent with the new protection for damaged repositories whose HEAD exists but is invalid.

Match absolute exclusions against relative selections.

loop -i a -e "$PWD/a" -- touch modified still runs in a: the selected path is relative, so it cannot end with the absolute exclusion path. Compare absolute exclusions and selected paths in the same coordinate system.

Review comment at @loop_lib/src/lib.rs at line 898:
Update the exclusion matching branch in the path-selection logic so absolute
exclusions and relative selected paths are compared in the same coordinate
system; preserve the existing matching behavior for relative exclusions.

Update the option descriptions to match the examples.

The options table still instructs users to pass comma-separated directories. The CLI treats each value as one directory, so -e legacy, deprecated excludes neither directory. Document repeated flags in the table as well. (raw.githubusercontent.com)

#### meta_search_code
Search for patterns across all repositories.
Search for patterns across all repositories, those nested in meta projects too, with `git grep`: tracked files, and untracked files that `.gitignore` doesn't ignore; never `.git`. Each project is listed by its path in the workspace, a nested one too (`platform/api`), and is searched once: a project's search leaves out the projects nested in it. When git reports a problem, the project's entry has an `error`, beside any `matches` git still found (an unreadable file, say).

Match Git’s whitespace rules for symbolic HEADs.

Git rejects form feed (0x0c) in validate_headref, but trim_ascii_start() accepts it. is_bare can therefore accept ref:\x0crefs/heads/main while Git selects an enclosing repository. worktree create may then inspect and modify that enclosing repository.

This requires a malformed HEAD in a nested project, so minor severity is appropriate. Trim only Git’s accepted whitespace characters and add a regression test for the form-feed separator.
