Fixes from the 2026-10-25 fresh-install verification, in priority order: no data loss and no deleting across workspaces, one consistent meaning of .meta, then small CLI fixes. Task: [[tasks/harmony-2793]].

Merge together with (same branch fix/meta-stable-dotmeta, so CI builds them together):

1. No data loss, no deleting across workspaces

meta init claude no longer destroys settings.json (incident verify-2026-10-25-meta-init-settings). It merges meta's hooks only into the shape Claude Code documents (an object whose hooks is an object of arrays). Anything else, such as a JSON array, hooks as an array, PreToolUse as an object, or invalid JSON, stops the command with an error naming the file and the key. This happens before anything is written, skills and rules included. --force now merges as well; it no longer replaces the file. Hook groups are compared whole, matcher included, so an agent guard hook on Read no longer hides the missing Bash one. The file is written atomically. The output reports only what happened (created / added these hooks / already there). A flat meta-safety.md file or symlink kept at a skill name is reported.

Marketplace: made opt-in by not running it. meta init claude no longer calls claude plugin marketplace add gitkb/claude-plugins. It prints that command and claude plugin install meta@gitkb instead. Why: a project-local init shouldn't write the user's global Claude config on every run, and a printed hint is less code than a flag.

Prune and remove stay inside the workspace (incident verify-2026-10-25-stateless-shared-worktrees-dir). This makes the approved design of meta#126 true. A set belongs to this workspace only when every worktree in it comes from one of the workspace's repos. Those repos are the workspace root and every repo in its .meta tree. The root is found by climbing only through parent configs that list the child; an unlisted nested workspace is its own workspace.

  • prune finds sets only through records in those repos' git dirs, and only those whose record names a project in this workspace. A shared or foreign META_WORKTREES adds nothing.
  • Two workspaces can share a repository: a second one made with git worktree add of the root shares the root's git directory. So a worktree also counts as another workspace's when its record names a project in another workspace.
  • remove refuses another workspace's set, also with --force, and names that workspace:
Error: Refusing to remove worktree 'bother': it is not a set of this workspace (…/A):
.: its repository …/B/.git is not one of this workspace's; its record names the workspace at …/B

  • Inside a worktree set meta made, a set lays its repos out as the workspace does (each repo at its path, so relative references such as Cargo workspace members hold, and --tag/--include inside a set work as in the workspace), and each checkout stands for <project from meta's record>/<its place in the set> (normally; when a branch link put it elsewhere, the workspace's project with the same repository). A set created from inside a set records the checkout it stands for, so it doesn't depend on the outer set. meta git worktree commands find sets where that checkout keeps them (so create inside a set no longer nests a new set inside it, and its .gitignore entry goes to that checkout); plugin discovery reads the set's own meta dirs, then those of the checkout it stands for and its workspace; an absolute worktrees_dir in a set's copy of a config is read as that checkout's. The set comes from the project in meta's record of that checkout, never from git's main checkout, so a hand-made second workspace keeps its own identity. A worktree made by hand is a checkout of its own.
  • In a set meta made, a worktree without a record (one added with plain git worktree add) blocks remove and makes prune keep the set. Create's own rollback is exempt.
  • Removed: prune's "orphaned (all source repos removed from project)" reason. Under the rule above, such a set is no longer the workspace's, so the reason could never fire. It also compared set paths with project names, so a project with a custom path looked removed. Clean those sets up with git worktree remove. Only "orphaned (missing directory)" remains: a set whose project is gone or was moved is no longer the workspace's either, so neither prune nor remove takes it (remove says so and points to git worktree remove).
  • By design, not changed: a record that is a symlink to a file outside .git is still trusted. Checking it would be the symlink trust check that meta#125 removed on purpose. Whoever can put a link in .git/worktrees/<id>/ can already write that repo's hooks.

2. One meaning of .meta

  • One config per directory. .meta.yaml, .meta.yml, .meta.json or the legacy .meta file. Two in one directory is an error naming them, so precedence no longer matters. The names live in one constant (META_CONFIG_NAMES), and every error and hint uses it. The orphan hint names the parent's actual file.
  • A bare .meta/ folder is not a workspace. Before, the global ~/.meta/ was taken for one, so its plugins loaded as "project" plugins anywhere under your home directory.
  • Plugin discovery reads .meta/plugins next to the nearest meta config, then next to each parent config whose own project list names it (one workspace), then META_DATA_DIR/plugins, then PATH. It never reads above the workspace. Inside a worktree set, the checkout's own .meta/plugins comes first, then those of the workspace the set was made from. A legacy .meta file simply means no project plugins. If the config can't be used (say two configs), discovery warns and skips project plugins, so --help still prints.
  • F7: an unreadable plugins dir is skipped with a warning naming it. A plugin that doesn't answer --meta-plugin-info within 5 s is killed and skipped with a warning. The probe runs in its own process group, so a wrapper's background child dies too.
  • --local: outside a workspace it fails with "Not in a meta workspace" (JSON included). plugin list --local prints the real path (not cwd-based) and the version the binary reports. plugin install --local writes .meta/plugins/.gitignore (*), so untracked plugin binaries stay out of git.
  • Docs and skills teach .meta.yaml/.meta.json, describe .meta as legacy (git mv .meta .meta.json), and document plugin locations, --local, init's settings merge, the marketplace hint, and the worktree scope. Stale text is fixed: the store line in meta-safety, the prune scope, hand-made worktrees, rollback, and the old .meta-plugins/ paths. The three skill copies stay identical (tests/init.bats checks it).

API change (meta_core):

meta_cli gains meta_cli::args::{parse, escaped_error} (argument errors rendered from the escaped arguments), used by meta's host and the worktree plugin.

3. Small fixes

  • F5 (meta-mcp): meta_build detects the build system per repo, as meta_test does, so a Makefile-only repo runs make. Comma-separated tag values work as with meta --tag. npm runs as npm.cmd on Windows. meta_list_plugins runs meta plugin list --json.
  • F8: user-given and filesystem names are escaped wherever messages are built: worktree names (also for exec/status/diff), --repo aliases including nested and recursive ones, --include/--exclude, unknown commands and subcommands (meta, worktree, project), --config, commit-ish values, --branch, --meta, --from-pr specs and PR branches, durations, git's own error text, plugin names, prune's kept names, and the dry-run preview. Argument errors from meta, the worktree plugin and loop are rendered from the escaped arguments; clap then describes the escaped text, so an error about a control character may name its escape instead. escape_lines is unchanged.
  • F12:
    • meta exec -- seq 1 20000 | head -1 ends quietly with exit 141 (as a shell reports SIGPIPE, so a failure cut off by the closed pipe isn't reported as success), as do plugin output and meta's own output (meta plugin list --json | head -1; a panic hook covers every built-in print); a plugin that closes its stdin (or answers without reading the request) doesn't kill meta: the plugin's output and exit status decide the result.
    • --help lists only commands plugins claim (cargo, not rust).
    • --all --recursive covers every nested level.
    • Duplicate project keys are an error (JSON and YAML).
    • project list refuses --include/--exclude (in the project plugin).
    • add doesn't print ✓ Added before a failed record write.
    • A bad --ttl prints one error.
    • Prune lists a kept set once.
  • The data_dir test flake: the tests no longer set the process-global META_DATA_DIR.

JSON that atc reads

meta git worktree list --recursive --metadata-only --json and meta project list --recursive --json, run on the real harmony workspace: the output of this branch is byte-for-byte the same data as the installed main build.

How it was verified

  • cargo clippy --workspace --all-targets -D warnings is clean. cargo test --workspace passes, with 8 threads, an isolated HOME/XDG/GIT_CONFIG_GLOBAL/META_DATA_DIR, and ~/.cargo/bin off PATH. The meta_core tests were run several times at 8 threads.
  • The full bats suite (427+ tests) passes the same way, after each review round. The suites now isolate HOME, XDG dirs, META_DATA_DIR, git config, META_WORKTREES and RUST_LOG themselves (isolate_user_env).
  • New tests cover each finding: two workspaces sharing META_WORKTREES, a mixed-workspace set, an unlisted nested workspace, a record-less member, init's four refused shapes plus the matcher and kept-skill cases and the marketplace hint (a fake claude that records calls), the plugin timeout with a wrapper and a background child (no process left), an unreadable plugins dir, ~/.meta/plugins with a scratch HOME, a nested listed and an unlisted parent, list --local from a subdirectory, the .gitignore, duplicate keys, EPIPE, help without rust, --all --recursive two levels deep, and F8 escaping.
  • The incident repros were run live with the built binaries in scratch dirs. A shared META_WORKTREES prune and remove: before, Pruned 1 worktree(s): bexp and ✓ Removed worktree 'bother'; after, nothing pruned and the remove refused, naming B. F8: one line, 0 ESC bytes.

Review rounds

Rounds of six reviewers (Claude Opus 5.5, Codex Sol, Codex Astra; rotated perspectives). Every blocking finding was fixed, with a test, except the points below, where the reasons are in the task (tasks/harmony-2793):

  • On Windows, a plugin probe that times out kills the plugin process only; a process the plugin started can outlive it. meta itself never waits for it (and reads at most 1 MiB of a probe's output).
  • A plugin hung during its 5 s probe survives Ctrl-C (it runs in its own process group so the timeout can kill a wrapper's children).

Not checked

  • macOS and Windows locally; CI covers them.
  • Real Claude Code reading the merged settings.json; tested on the file only.
  • Performance: meta --help in a nested harmony repo takes 57 ms on a debug build, against 9 ms for the installed release build. Not benched like-for-like.

[[tasks/harmony-2793]]

…fixes

Two workspaces sharing META_WORKTREES: prune in one leaves the other's
expired set, remove refuses its set (also with --force) and names it,
and the owning workspace still prunes it. A set mixing both workspaces'
worktrees is kept by prune and refused by remove from either side. An
unlisted workspace nested in another can't prune or remove its sets. A
record-less worktree in a recorded set blocks remove and prune.

Also: create rolls back when a record write fails after other worktrees
were recorded; add doesn't print "✓ Added" for an unrecorded worktree; a
bad --ttl gives one error; prune lists a kept set once; create --all
--recursive includes a second nesting level. Tests that relied on prune
deleting sets of repos removed from the project now expect them kept.

[[tasks/harmony-2793]]
The umask and deleted-project tests put plugins where their workspace
reads them. Docs and skills say where project plugins are found.

Clear OTHER in setup() before teardown.

teardown() runs rm -rf "${OTHER:-}". If the test process inherits OTHER as an existing directory, teardown can irreversibly delete that caller-owned directory. Add unset OTHER at the start of setup(). The tests that need OTHER assign it after setup, so this preserves their behavior.

Keep legacy .meta in the JSON validation step.

The validation step at docs/faq_troubleshooting.md:76 now runs jq . .meta.json only. The same answer lists the legacy .meta file as a supported config. A workspace that has only .meta gets a missing-file error from jq and cannot validate its config with this step. The base revision ran cat .meta | jq ., so this PR removed coverage that existed before.

Cover both file names in the step, and keep the comment that explains which file to check:

The new guidance, mirrored in the Claude plugin skill, promises that strict prune errors on sets it cannot check or whose records it cannot read; the unseen prune implementation may instead keep those sets and return success.

The public guidance leads the job to treat incomplete cleanup verification as successful.

This can occur when: An automation job invokes meta --strict git worktree prune while a set has an unreadable record or cannot be checked.

Give the META_DATA_DIR plugin path in manual distribution.

The manual-distribution step tells users to place plugins in ~/.meta/plugins/ with no condition. The Plugin Discovery section in the same file says that path is "moved by META_DATA_DIR". A user who sets META_DATA_DIR and follows this step puts the binary where meta does not look. Meta then skips the plugin, and the troubleshooting list at line 507 repeats the same unconditional path.

Replace the step with the relocated path:

Assert the forwarded plugin output in the broken-pipe test.

The loop at tests/exec.bats:702-704 checks only the pipeline exit status (0 or 141) and that the stderr file is empty. It never reads $output. If meta chatty or meta chatty go exits 0 without writing the plugin's stdout, head -1 receives no input. The pipeline then exits 0 with empty stderr, and both assertions pass. The closed-pipe write path is not exercised. No other test in the suite asserts stdout from meta-chatty.

The plugin fixture writes seq 1 200000 for any argument other than --meta-plugin-info, so the first forwarded line is always 1. Add an assertion for that line:

Add a rootless-set case to the inside-set cleanup test.

The test at tests/worktree_edge_cases.bats:1142-1159 creates inside with --repo backend and without --no-deps. Its root checkout is asserted by .meta.json at line 1146. It runs prune and remove only from that root and from its backend member. No test in the suite runs prune or remove from a member checkout of a --no-deps set. A regression in how a member checkout resolves its originating workspace would not fail any test in the suite.

Require non-empty output in the argument-error test.

The test passes when meta or loop exits nonzero and prints nothing. Its three checks (nonzero status, no raw ESC byte, no raw \nFORGED newline) are all satisfied by empty output. The test therefore does not confirm that the argument diagnostics are printed. Adding a non-empty check to each case closes this gap. The check does not pin the diagnostic wording, so it remains valid if the message text changes.

Assert the recursive alias diagnostic in the escaping test.

The test checks only that the command exits nonzero and that the raw ESC byte and FORGED are absent from the output. Any nonzero exit that omits those bytes passes. This includes a generic failure that occurs before recursive alias resolution. The test does not confirm that the unknown-alias diagnostic ran. The sibling test worktree create with unknown repo alias fails does check its error text.

Add a positive assertion that the output contains the diagnostic text emitted by the recursive alias path. Match that path's actual wording. The sibling test's non-recursive wording is not confirmed for the recursive path.

Assert the set's record survives a refused removal.

The test at tests/worktree_edge_cases.bats:1142-1158 checks the nonzero exit status, the two error messages, and that the checkout directory still exists. It does not check the set's meta-worktree.json record. A regression that deleted the record before the duplicate project key failure would still pass this test. The record is what remove and prune use to manage the set, and a set without one is refused. Add a record check so the test covers the refused-removal behavior in full:

Add a status check to the second-workspace plugin list test.

Bats run records the exit status but does not fail the test. The following [[ "$output" != *"hello"* ]] check passes for any output without hello, including an error message from a failed plugin list. The other run calls in this test assert [ "$status" -eq 0 ], and this one does not. Adding the same check makes a failed listing visible instead of passing silently. This is a coverage gap. It does not show that plugin list currently fails in workspace B.

🧪 Suggested test change
     run "$META_BIN" plugin list
+ [ "$status" -eq 0 ]
     [[ "$output" != *"hello"* ]]

If plugin list exits nonzero in workspace B, the new check exposes that exit. The hello check then confirms that workspace A's plugin is not listed.

Assert that the kept mixed set retains its creation records.

The test checks only that each member's .git file exists and that prune prints the kept message. Neither check reads meta-worktree.json. A prune change that deletes a member's record while keeping its checkout can still pass. Meta uses that record to recognize its own sets, and remove refuses a set that holds a worktree with no record. Add a record check for each member after prune:

Assert the supplied plugin name in the uninstall error.

This test's title says the plugin name in the uninstall error is escaped. Its assertions do not require the name to appear. Any output that contains is not installed passes, including a generic message that omits the name. The test therefore does not check the escaped name it is meant to cover. Add a positive assertion for a printable part of the supplied name:

Add a positive preview assertion to the dry-run loop.

The dry-run loop checks only that raw ESC bytes and a raw FORGED newline are absent from $output. Empty output satisfies both checks, so a preview that prints nothing, or fails without output, passes this test. The loop also does not check that any preview shows its supplied value in escaped form.

Add an assertion that each preview prints its escaped value. Derive the expected strings from the preview's actual output. Do not add [ "$status" -eq 0 ] without confirming it. The same bad\033[2J\nFORGED ref fails with a non-zero status in the non-dry-run loop, so a successful dry-run status is not established. The o/r#1 and k=v expectations for --from-pr and --meta also need confirmation against real preview output.

The git worktree diff based --base "$E" call at tests/worktree.bats:623 is followed only by two negative output checks. Those checks still pass when diff exits 0 with empty output, or when it ignores --base. A regression that accepts an invalid base would not fail this test. The sibling calls at lines 617-619 use the check helper, which asserts a nonzero status before the same output checks. The --base call should use it too.

This assumes that rejecting an unknown base is the intended behavior. The implementation is not in this checkout, so its current behavior is not established here. If diff accepts an unknown base, the added assertion fails, and that behavior needs its own decision.

🧪 Suggested test change

-    [[ "$output" != *$'\033'* ]]
-    [[ "$output" != *$'\nFORGED'* ]]

Require the echoed config path in the verbose --config check.

The block at lines 205-207 asserts only that the raw \033[2J and \nFORGED sequences are absent from $output. Empty output satisfies both checks. The block also has no status check. The test can therefore pass when loop --verbose prints nothing, so it cannot detect a change that stops the config path from being echoed. The fixture path starts with bad, and that plain prefix survives escaping, so the test can require it:

Assert the exit status in the unknown-subcommand test.

The test an unknown project subcommand is escaped on one line runs run "$META_BIN" project $'bad\033[2J\nFORGED'. Its assertions check only $output. Bats run records the status but does not fail the test on a nonzero status, so the test passes whenever the output checks pass. A handler that printed unrecognized command and exited 0 would not fail this test. The other error-path tests in this file assert the status with [ "$status" -ne 0 ], so this test leaves a gap in the invalid-command behavior it covers.

Assert which repositories exec touches, not only its exit status.

The nested-set test at tests/worktree_edge_cases.bats:1196-1197 checks only [ "$status" -eq 0 ] after exec -- true. true exits 0 in any directory, so this assertion cannot detect a wrong project selection. If nested discovery fell back to the outer workspace's projects, the test would still pass.

Check a side effect in the outer repositories. Do not assume the command runs in the nested checkout, because the nested config lists no projects.

Correct the removal advice for a deleted originating checkout.

The new sentence in claude-plugin/skills/meta-worktree/SKILL.md says that when the checkout a set was made from is moved or deleted, the set should be removed with git worktree remove. That command cannot remove a member whose Git administrative record was in the deleted checkout. Git does not register that worktree, and the worktree's .git file points to a missing directory. The instruction should not promise git worktree remove for that case. Describe manual recovery for those members, or limit the advice to the cases where the source repos still exist. Apply the same change to .meta/skills/meta-worktree/SKILL.md, which mirrors this text.

Scope of the failure

Each member's admin record is in its own source repo's .git/worktrees/<id>/. A member whose source repo survives can still be removed with git worktree remove run in that repo. The failure applies only to a surviving member whose source repo was deleted with the originating checkout. This happens when META_WORKTREES places that member outside the workspace.

refactor!: drop the .meta and .meta.json config names

meta discovers its config only as .meta.yaml (and, until Matt confirms its removal, .meta.yml). Tests, docs and skills follow: fixtures write .meta.yaml, the legacy .meta text is gone, and the tests for the legacy .meta file refusal are deleted. The meta-worktree skill no longer says git worktree remove works for a member whose repo went with its originating checkout (CodeRabbit on #128).

BREAKING CHANGE: rename a .meta or .meta.json config to .meta.yaml (same content).

[[tasks/harmony-2878]]

docs(plugins): META_DATA_DIR moves the global plugins folder

The manual distribution step, the integration test example and the troubleshooting list named ~/.meta/plugins/ unconditionally (CodeRabbit on #128).

[[tasks/harmony-2878]]

refactor!: drop the .meta.yml config name

Matt approved dropping .meta and .meta.json; .meta.yml was not in his note, so it goes in its own commit to keep or drop. With one name a folder can no longer hold two configs, so the "Multiple meta config files" error and its tests go too.

BREAKING CHANGE: rename a .meta.yml config to .meta.yaml.

[[tasks/harmony-2878]]

test: fixtures that still test something after the rename

Review round 1. The unrelated nested config is broken YAML again (the rename had left two valid writes), removals that only avoided the two-configs error are gone, and the README's --config line and the VISION_PLAN box are fixed.

[[tasks/harmony-2878]]

docs: the last .meta config mentions; init stops on a .meta file

Review round 2. The meta-workspace skill description and the architecture diagram said .meta/.meta.yaml; the meta-worktree skill says to copy out files before deleting a member git can no longer remove; a bats test shows init claude stops on a .meta file where its folder goes and writes nothing.
