Implements tasks/harmony-2946: the first group of clippy lints for the whole workspace, plus the dead code, unused dependencies and leftover compatibility code from audit section 12.

Lints

One [workspace.lints] table in the root Cargo.toml; all ten crates have [lints] workspace = true.

  • rustc, forbid: unused_must_use, unconditional_recursion, unsafe_code.
  • clippy, deny: the suspicious group, dbg_macro, todo, unimplemented, mem_forget, read_zero_byte_vec, debug_assert_with_mut_call, unchecked_time_subtraction, unused_result_ok, allow_attributes, allow_attributes_without_reason, undocumented_unsafe_blocks, cast_lossless, large_stack_arrays, panic, unreachable.

Why the clippy lints are deny and not forbid: clap's derive macro puts #[allow(clippy::restriction, clippy::pedantic, clippy::nursery, clippy::suspicious_else_formatting, ...)] on the code it generates. forbid rejects that (error E0453 in loop_cli and every other crate that derives Parser). meta's own code has no exceptions: no #[allow], no #[expect], no clippy.toml.

The 56 hits on main and what became of them:

  • 26 panic!, all in tests. These were match result { X(msg) => ..., _ => panic!() }. They are now assert!(matches!(..)), assert_eq! on the whole value, or a small test helper message(result).unwrap(). Each is shorter than before.
  • 4 unsafe blocks (libc::kill / geteuid): now safe rustix calls. libc is no longer a direct dependency. rustix was already in Cargo.lock.
  • 1 .ok() on a spinner clear: now let _ =.
  • 11 #[allow], all on dead code: deleted (below).

Dead code deleted

Each one was checked against main: it has no caller outside its own tests.

  • meta_git_lib: clone_repo_with_progress, is_ssh_rate_limit_error and its pattern list, CloneQueue::peek_ssh_hosts. The unused name/path parameters of print_missing_repo are gone too.
  • meta_git_cli: git_env_with_ssh; get_help_text (also in meta_project_cli), which only tests called, since plugin help comes from the PluginHelp in each main.rs.
  • meta_cli: SubprocessPluginManager::get_plugin and get_plugin_for_command; RegistryClient::with_registries; the unused verbose fields of RegistryClient and PluginInstaller (and the verbose parameter threaded into them); PluginInstaller::scope(); PluginLocation::Bundled, which was never constructed; DependencyGraph::get_dependents, summary, DependencyGraphSummary, detect_cycles.
  • meta_core: ProjectInfo::has_no_repo.
  • meta_project_cli: the dry_run, verbose and parallel fields of ExecuteOptions, which no command read, and a pub use of protocol types only its own test used.
  • A 56-line commented-out test block in meta_cli/tests/plugin_git.rs.
  • The tests of all of the above.

subprocess_plugins.rs was compiled twice, as pub mod in the meta_cli library and as mod in the binary. That double build is why it needed #[allow(dead_code)]. It is now only in the binary. Its one outside user was an integration test, which now imports the two protocol types from meta_plugin_protocol directly.

Compatibility code deleted

meta is pre-release, so nothing is kept for older versions.

  • meta_cli/src/config.rs (a re-export of meta_core::config "for backwards compatibility") and pub use meta_core::display in meta_cli. The callers now use meta_core directly, so meta_project_cli gets a direct meta_core dependency.
  • The alias PlanResponse as PluginResponse: one type, one name.
  • The MetaConfig doc comment now shows YAML instead of the old JSON.
  • Two tests that only checked that the retired .meta, .meta.json and .meta.yml names are ignored.

Behaviour changes (user-visible)

Before After
meta git worktree create NAME --from-ref REF and meta git worktree exec NAME --ephemeral --from-ref REF -- CMD (hidden, deprecated, warned) meta git worktree create NAME REF / exec NAME REF --ephemeral -- CMD. --from-ref is an unknown flag (clap's tip suggests --from-pr, which is a different thing: use the positional commit-ish). The hand-written meta git worktree help, which still advertised --from-ref, now shows <COMMIT-ISH>.
meta git worktree destroy NAME (hidden alias) meta git worktree remove NAME
meta init claude removed or reported flat .claude/skills/<name>.md files left by old releases It leaves them alone and says nothing about them
meta init claude read a .claude/settings.json that is a link, to list the hooks in its summary (a link to a FIFO hung it), although the docs say links are never followed It reports the link as skipped and reads nothing through it
meta project check told you to run meta project update, which doesn't exist It says meta git update, as the summary line under it already did
meta init claude --update/--force replaced an unmarked .claude/skills/<name>/ folder holding exactly the shipped SKILL.md (the pre-link layout) with a link That folder is treated like any other folder meta didn't mark: kept, and reported as "not created by meta". docs/claude_code_skills.md now describes this.

No other repo in harmony calls --from-ref or worktree destroy (checked by grep). The bats tests now use the positional commit-ish and remove. The positional tests already covered tag, SHA, multi-repo and the --from-pr conflict, so the duplicate --from-ref tests are gone.

Dependencies removed

  • meta_core: chrono
  • meta_cli: thiserror, assert_cmd, predicates, libc (replaced by rustix), and serde_yaml, replaced by the serde_yaml_ng every other crate uses. One YAML crate is left.
  • meta_git_cli: thiserror, serde_yaml
  • meta_git_lib: loop_lib, indicatif
  • meta_plugin_protocol: log
  • meta_project_cli, meta_rust_cli: colored
  • loop_lib: is-terminal (the code uses std's IsTerminal)
  • loop_cli: rayon, serde_json, walkdir

How they were found: a search of each crate for each dependency's name, then confirmed with cargo build, clippy --all-targets and the per-package cargo check -p loop from CI. Cargo.lock drops 13 packages.

Line count

  • Without Cargo.lock: +432 −1523 (net −1091).
  • Cargo.lock: +3 −142.

Verification

  • cargo clippy --workspace --all-targets --locked -- -D warnings: clean.
  • cargo fmt --all --check: clean.
  • The per-package cargo check -p <pkg> --all-targets --locked loop from CI: clean.
  • cargo test --workspace --locked -- --test-threads 8, run with HOME, XDG dirs, GIT_CONFIG_GLOBAL and META_DATA_DIR isolated: 650 passed, 0 failed (Linux).
  • bats tests/*.bats with a bats-core checkout, isolated the same way: 476 of 477 pass. The one failure, plugin list shows empty when no plugins installed, comes from this machine: installed meta-* plugins are on PATH. It passes in CI.

Not checked locally: macOS and Windows (CI covers them).

Overlap

tasks/harmony-2945 (meta security) also changes Cargo.lock. Whichever PR merges second regenerates the lock instead of hand-merging it.

Walkthrough

The pull request adds workspace lint settings and updates crate dependencies. It revises plugin and worktree command interfaces, changes skill ownership checks, and removes selected graph and Git helper APIs.

Changes

Workspace policy and dependencies

Layer / File(s) Summary
Workspace lints and dependency updates
Cargo.toml, */Cargo.toml, loop_lib/src/lib.rs
The workspace defines Rust and Clippy lint settings. Crate manifests inherit those settings and update dependencies. The loop progress path explicitly discards the result of MultiProgress::clear().

CLI and project APIs

Layer / File(s) Summary
Configuration and project CLI
meta_cli/src/config.rs, meta_cli/src/lib.rs, meta_core/src/config.rs, meta_project_cli/src/*
The meta_cli configuration re-export is removed. Project commands import configuration and display functionality from meta_core, and missing-project reporting now passes repository URLs. Dependency graph APIs are removed with related tests.
Plugin registry and subprocess interfaces
meta_cli/src/main.rs, meta_cli/src/registry.rs, meta_cli/src/subprocess_plugins.rs, meta_cli/tests/plugin_*
Plugin constructors no longer take verbosity, registry YAML parsing uses serde_yaml_ng, and subprocess responses use PlanResponse. Unix process operations use rustix.
Agent skill ownership and cleanup
meta_cli/src/init.rs, tests/init.bats, docs/claude_code_skills.md
Skill folders are classified as owned only when they contain the marker and SKILL.md. The installer no longer removes or reports legacy flat skill files.
Git helpers and missing-repository output
meta_git_lib/src/*, meta_git_cli/src/git_env.rs, meta_project_cli/src/lib.rs
Selected SSH helpers and git_env_with_ssh are removed. print_missing_repo takes only a URL and displays the meta git update command.

Worktree command interface

Layer / File(s) Summary
Worktree arguments and dispatch
meta_git_cli/src/commands/worktree/cli_types.rs, meta_git_cli/src/commands/worktree/mod.rs, meta_git_cli/src/commands/worktree/remove.rs, meta_git_cli/src/main.rs
The destroy command and hidden --from-ref options are removed. The CLI dispatches RemoveArgs, and help text describes positional commit-ish input.
Worktree handlers and tests
meta_git_cli/src/commands/worktree/create.rs, meta_git_cli/src/commands/worktree/exec.rs, tests/worktree*.bats, meta_git_cli/tests/safety.rs
Create and exec handlers use positional commit-ish input. Worktree tests invoke remove and use positional commit-ish values.

Explanation

The title names a refactor that turns on the first Clippy lint group and deletes dead code. The changeset matches this. It adds workspace lint settings in the root Cargo.toml, opts crates into them, and removes dead code such as unused functions, re-exports, dependencies, and the destroy alias. The title is a single sentence and is specific about the primary change. It does not mention the user-visible breaking changes (positional commit-ish replacing --from-ref, destroy replaced by remove), but the title does not need to cover every detail.

Explanation

Docstring coverage is 56.10% which is insufficient. The required threshold is 80.00%. Docstring coverage is scoped to functions touched by this diff with cyclomatic complexity of at least 2. Documentation-only edits and deletions within surviving functions are included; unchanged diff context and fully deleted functions are excluded. Analyzed 41 functions across 31 files. …[tasks/harmony-2946]]

One [workspace.lints] table for all ten crates: unused_must_use,
unconditional_recursion and unsafe_code forbid; the Tier 1 clippy lints
deny, because clap's derive allows whole clippy groups on its generated
code and forbid rejects that. No exceptions in meta's own code.

- libc unsafe blocks become rustix calls; test panics become asserts
- delete dead functions, the unused verbose fields, PluginLocation::Bundled,
the meta_cli config/display re-exports and the PluginResponse alias
- subprocess_plugins compiles once, in the binary, instead of twice
- delete the hidden --from-ref flag and worktree destroy alias, and meta
init's handling of files older releases wrote
- drop 14 unused dependencies and serde_yaml
…rmony-2946]]

The bats retry test still passed --from-ref; the skills doc still promised
the old-release cleanup; test that an unmarked folder holding the shipped
skill is kept.

Qualify the --update link replacement.

The summary read settings.json for the hooks it lists even when the file
was a link, which the docs say meta never follows (a link to a FIFO
hung the command). Also update the architecture doc's protocol example
to the plan envelope plugins emit.
meta_git_cli and meta_project_cli each had a get_help_text that only
their tests called; plugin help comes from the PluginHelp in main.rs.
Also correct the plugin info and request examples in the architecture
doc, and read the init summary's settings with a plainer expression.
