Root-repo part of the meta-git safety fixes: two prune bats tests, plus the meta git snapshot removal from docs, skills, guard hints, rules and bats tests (see below). Merge together with the PRs linked below.
worktree prune removes orphaned worktree (source project missing) deleted the project with the worktree inside it, so it only exercised the "missing directory" case. It now creates the worktree outside the project (META_WORKTREES) and expects prune to keep it: without its repository, git can't tell whether the checkout holds uncommitted work (finding 07: prune used to force-delete in exactly this case).
worktree prune removes orphaned worktree (all repos removed from project) now creates the set with --no-deps. With the root repo auto-included, the set still held an existing repo (the project's own), and prune now treats such a set as not orphaned.
meta git snapshot removal (owner's decision, see below): the snapshot docs, skills (.meta/skills, claude-plugin/skills), README sections, MCP tool docs, the 24 snapshot bats tests (23 in tests/git.bats, including one main added for snapshot restore --include, and 1 in tests/help.bats), .context/tasks/meta-snapshot.md, and the snapshot hints in .claude/agent-guard.toml and .claude/rules/meta-destructive-commands.md are gone. Agent-facing docs (docs/agent_workflows.md) remove a failed batch's new files by name after git clean -nd, since agent guard blocks git clean -fd. Where a doc told people to snapshot first, it now says to commit (staged first with meta git add -A, since meta git commit commits only staged changes) or stash (meta exec -- git stash push -u -m <name>) first; a backup branch keeps only commits; preview with --dry-run, and recover commits with git reflog. Cargo.lock drops dialoguer, shell-words and chrono edges that only snapshot code used. The MCP docs say 26 tools.
A fuzz run on 2026-10-24 (fresh install in debian:stable) found meta-git commands that delete data they never checked, report failures as success, or panic on bad input. I re-ran every repro on current main before changing anything; all nine still reproduced. Incidents: incidents/fuzz-2026-10-24-{06,07,13,14,16,17,22,23,32}; task [[tasks/harmony-2754]].
Finding
Before
After
06 worktree remove
deleted any dir under the worktree root, a primary clone (via worktrees_dir: "." or META_WORKTREES), and uncommitted work in nested repos (only top-level repos were dirty-checked)
needs a store record for that exact path; walks the whole set (nested and hidden repos, files outside any repo); a repo that isn't a linked worktree (.git dir, bare repo, --separate-git-dir, submodule, vanished repo) a checkout git can't inspect, or another recorded set inside it, is refused even with --force; unsaved work is listed and needs --force, which prints what it discards; deletion re-checks the set first (complete git status, commit ids, staged blob ids, and size and mtime of every listed file, not just the summary) and refuses if anything changed, then removes only what was checked (git unregisters each worktree, stopping at the first failure, then the listed loose files if forced, then empty dirs); a symlinked set root is refused
07 worktree prune
treated a root-only (--repo .) worktree, or root plus removed children, as orphaned and force-deleted it with its work, in every project (global store); force-deleted when the source project moved
. always exists (a set holding it is never orphaned), nested aliases resolve through child .metas; every candidate goes through the same check without force; unsafe ones are kept and listed (JSON kept); a record whose directory is gone only loses the record (only a path that is really gone counts as missing: one that reappears, a dangling link, or one prune can't read is kept); removal failures are listed and exit 1; a record is removed only if it's still the one prune read
16 --ttl
18446744073709551615 wrapped to -1 → expired at once → prune deleted it
rejected at parse ("too large"); TTL math saturates for hand-edited stores
17 hooks
stderr piped and never read: a hook writing more than the pipe buffer hung worktree create forever
hook stderr goes to meta's stderr, as git does for its hooks
23 --from-pr / --from-ref
org/api#5 matched org/api-legacy (url.contains); no match or fetch failure was only a warning; a ref no repo has printed "✓ Created" for an empty worktree
exact owner/repo match on the remote URL; no match or fetch failure is an error with git's text; a ref no repo has is an error and nothing is left behind; only a repo that lacks the ref is skipped (any other failure, including a repo git can't read, fails the create and rolls it back); upstream tracking for --from-ref origin/x is kept
13, 22, 32 meta git snapshot
snapshot delete ../package deleted package.json; restore moved branches back with checkout -B, stranding later commits silently, said "stashed" for empty stashes and exited 0 on failure; a short SHA panicked
Removed. The meta owner decided on 2026-10-25 that nobody uses it, so it goes instead of being fixed: the command, meta_git_lib::snapshot, the meta_snapshot_* MCP tools, help text, docs, skills and tests. A leftover meta git snapshot … now passes through to git, which fails with "'snapshot' is not a git command" and writes nothing
14 git update / git clone
failed clones counted as cloned, exit 0, git's stderr only in a progress bar (hidden off a terminal)
each failure printed to stderr with git's last lines; exit 1 ("N of M repositories failed to clone: …")
Things a reviewer should look at
What counts as "work removal would lose": uncommitted and untracked changes (nested checkouts excluded from a parent's untracked list, they're checked themselves), any file flagged assume-unchanged/skip-worktree that is on disk (git doesn't check those, so meta doesn't guess; sparse-checkout files are absent and don't count), an operation in progress (rebase, merge, cherry-pick, revert, bisect: their state such as an autostash lives in the worktree's git dir), commits not on any branch, tag or remote (meta never deletes branches, so branch commits survive removal), and files outside every repo. Ignored files count as disposable, the same as git worktree remove. Counting them would make plain remove refuse on almost every worktree (target/, node_modules/), which trains --force, and --force also discards real uncommitted work. Two helper reviewers raised this; I kept git's semantics on purpose.
Hook stderr is now visible. Before, it was silently swallowed, even when a hook failed. Now it shows, like git hooks. stdout stays /dev/null, so --json output is unaffected.
worktree remove of a set whose source repo was moved or deleted now refuses even with --force (meta can't attribute the checkout to a repo); the message says so, and the user can delete the directory themselves. The same applies to a set holding a submodule checkout or any repository inside an ignored directory (e.g. a .git under .venv/src/): meta refuses rather than guess.
worktree create is all-or-nothing now. Because remove only deletes recorded worktrees, a create that fails partway rolls back what it made: it claims the set directory with an atomic mkdir first (so it can never roll back another create's set), deletes the set only if the safety check is clear, and deletes only the branches its own git worktree add -b created (git refuses -b for an existing branch, so success proves ownership), and only while they still point at the commit they were created at (a post-checkout hook may have committed on one) and git would let them go (not checked out, rebased or bisected anywhere); the deletion is an atomic update-ref -d <ref> <expected>. Since that commit came from another ref, a deleted branch never strands commits. A branch that appeared although the add failed is kept and named. Failing to write the store record is an error instead of a warning.
Remaining race, stated plainly: meta doesn't lock out other processes. Deletion re-checks right before it starts, but a process writing into a set while git removes it can still lose that write. On a machine with a stuck store lock (finding 15, fixed in a sibling PR) create now fails loudly instead of leaving an unrecorded worktree.
prune --strict exits 1 when it keeps any worktree, consistent with strict mode elsewhere.
created_branch (the "(new)" label and the store field) now means "this create made the local branch", which includes a tracking branch made from origin/<branch>.
Merge all PRs in this set together (listed above). Root CI builds the children from this branch name, so main of gitkb/meta is only consistent once all of them are in. The harmony, loop_cli and agent PRs don't depend on the code above and can merge on their own.
meta git snapshot is removed, not fixed (owner's decision). The guard's denial messages and the destructive-commands rule now say to commit or stash first (a backup branch keeps only commits) and recover commits with git reflog. Not changed: agent score still grades "snapshot safety" (25% of the score, counting meta git snapshot create before destructive commands); that metric needs its own decision in gitkb/agent. Copies of the old rule and skills checked into gitkb/gitkb and ttyeye (from an earlier meta init) still mention snapshot; re-running meta init there after release refreshes them.
How it was verified
Rebased onto meta-shell-args (root meta 47eeca3: commands run as argv, --include/--exclude name whole repos). The child rebases were clean; the one conflict was main's edit to .context/tasks/meta-snapshot.md, which this set deletes. Main's new --include refusal in meta_git_cli and a README line and bats test still named git snapshot; they no longer do. The meta_exec examples in docs/agent_workflows.md now pass argv lists (["sh", "-c", ...] where a shell is needed), matching main's MCP schema. Everything below was re-run after the rebase.
Every fuzz repro re-run (adapted to an isolated HOME under ~/.cache/claude-tmp/, never a real meta or harmony checkout), on main and on this branch. On main all nine findings reproduce; on this branch each worktree, clone and TTL finding is refused, reported or rejected as described above, and the three snapshot findings are gone with the command (meta git snapshot create x exits 1 with git's "not a git command" and writes nothing). For 17, this machine's default pipe buffer is 256 KB (the fuzz container's was 64 KB), so the repro used 2 MB.
End-to-end tests in meta_git_cli/tests/safety.rs drive the meta-git binary through the plugin protocol: 15 tests, one or more per remaining finding. With main's sources and these tests, all of them fail (the hook test hits its 120 s timeout); on this branch all pass. Unit tests cover the rest (safety check, duration overflow, owner/repo matching, TTL saturation, branch in use, clone failure tracking).
cargo test for meta_git_lib (167), meta_git_cli (76 + 15 + 4), meta-mcp (22) and meta pass, and cargo clippy --all-targets -D warnings is clean. Locally two meta registry tests (*_fails_outside_workspace) fail only because my temp dir is under a $HOME that has ~/.meta; this PR doesn't touch that code, and CI runs them. Root bats git, help, worktree and worktree_edge_cases: 143/143 with an isolated HOME. gitkb/agent: cargo test (126) and tests/guard.bats pass.
Reviewed by two read-only helper reviewers over several rounds, then repeated final passes by four fresh read-only reviewers until all four said yes on green CI; the snapshot removal was reviewed the same way.

Walkthrough
This PR replaces workspace-snapshot safety guidance with Git commit, stash, backup-branch, dry-run, and reflog workflows. It removes snapshot documentation, task material, and snapshot-specific tests, updates documented MCP tool counts from 29 to 26, and changes worktree prune edge-case tests.
The guidance replaces snapshot workflows with commits or stashes, backup branches, --dry-run previews, and reflog recovery. It states that reflogs do not recover uncommitted changes.
Snapshot documentation and test removal .context/*, .context/tasks/meta-snapshot.md, .meta/skills/*, claude-plugin/skills/*, CONTRIBUTING.md, README.md, docs/architecture_overview.md, docs/mcp_server.md, tests/git.bats, tests/help.bats
Snapshot descriptions, the proposed snapshot task specification, and snapshot-specific tests are removed. Documentation changes the stated MCP tool count from 29 to 26.

Summary
Missing-source and repository-selection tests tests/worktree_edge_cases.bats
The missing-source test now expects prune to keep the worktree and report that the project is missing or moved. The next test explicitly selects backend and frontend and uses --no-deps.
gitkb/meta#114: Both PRs add worktree prune tests for missing or unsafe project paths and repository edge cases.
Merge Risk: Low · up to 87f13
This PR replaces snapshot guidance with commit, stash and reflog guidance. Some example workflows would leave batch changes uncommitted, and the failure-recovery steps would leave newly created files behind. A stash example may also skip nested repositories. Readers are unlikely to lose data from these gaps, but the examples should be corrected before merge because they are presented as the safe path.

Save uncommitted edits in the source skill, then run make skills.
meta git commit -m commits only staged changes. The batch example runs it without meta git add, so unstaged edits stay uncommitted. The backup branch step does not save them either. git branch backup/... points at HEAD, so a branch preserves committed history only. If the agent runs a destructive batch command after these steps, uncommitted edits can be lost.
Make the change in meta_cli/.claude/skills/meta-git/SKILL.md, then run make skills. The skills target regenerates .meta/skills/meta-git/SKILL.md and claude-plugin/skills/meta-git/SKILL.md from that source. Editing only a generated copy does not hold. make skills overwrites the edit, and tests/init.bats fails when a copy differs from meta_cli.
The lines below match the current .meta/skills/meta-git/SKILL.md text. Apply the same change to the source skill.

If your organization’s marketplace can be cloned by more than one URL form, prefer a `hostPattern` entry over a literal URL so all forms match. Because `strictKnownMarketplaces` is set in managed settings, individual users and project configurations can’t override these restrictions. For complete configuration details including all supported source types and comparison with `extraKnownMarketplaces`, see the strictKnownMarketplaces reference.
###
Version resolution and release channels
Plugin versions determine cache paths and update detection: if the resolved version matches what a user already has, `/plugin update` and auto-update skip the plugin. Claude Code resolves a plugin’s version from the first of these that is set:
1. `version` in the plugin’s `plugin.json`
2. `version` in the plugin’s marketplace entry
3. The git commit SHA of the plugin’s source
For the git-based source types `github`, `url`, `git-subdir`, and relative paths inside a git-hosted marketplace, you can omit `version` entirely and every new commit is treated as a new version. When given, only that scope’s declaration is removed; the shared state, cache, and installed plugin data are preserved when the marketplace is still declared in another scope | (all scopes)
Removing a marketplace from its last remaining scope also uninstalls any plugins you installed from it. To refresh a marketplace without losing installed plugins, use `claude plugin marketplace update` instead.
###
Plugin marketplace update
Refresh marketplaces from their sources to retrieve new plugins and version changes. A marketplace added with a branch or tag `ref` updates to the latest commit of that ref, not the repository’s default branch.
`claude plugin marketplace update [name]
`
Arguments:
* `[name]`: marketplace name to update, as shown by `claude plugin marketplace list`. Updates all marketplaces if omitted
Both `remove` and `update` fail when run against a seed-managed marketplace, which is read-only. When updating all marketplaces, seed-managed entries are skipped and other marketplaces still update. To change seed-provided plugins, ask your administrator to update the seed image. See Pre-populate plugins for containers.

## Problem
Plugin cache is never refreshed after initial install, even with `autoUpdate: true` enabled. Claude Code reads from stale cache instead of the updated marketplace folder.
## Expected Behavior
When a marketplace is updated (via git pull/push or autoUpdate), Claude Code should use the new plugin content.
## Actual Behavior
1. Plugin installed → creates cache at `~/.claude/plugins/cache/{marketplace}/{plugin}/{version}/`
2. Marketplace updated (git push, autoUpdate pulls) → marketplace folder updated
3.
Claude Code loads the cache version, not the marketplace version.
## Workaround
We found two workarounds:
### 1. Delete cache (forces recreation)
trash-put ~/.claude/plugins/cache/{marketplace-name}/
# Or: delete the cache folder
Next command use rebuilds cache from current marketplace state.
### 2. Symlink cache to marketplace (for plugin developers)
# Remove stale cache
trash-put ~/.claude/plugins/cache/dev-lifecycle-marketplace/
# Create symlinks so cache points to live marketplace
mkdir -p ~/.claude/plugins/cache/dev-lifecycle-marketplace
for plugin in foundation planning iterate quality; do
mkdir -p ~/.claude/plugins/cache/dev-lifecycle-marketplace/$plugin
ln -sfn ~/.claude/plugins/marketplaces/dev-lifecycle-marketplace/plugins/$plugin \
~/.claude/plugins/cache/dev-lifecycle-marketplace/$plugin/1.0.0
done
This makes changes immediately available without needing to delete cache.
## Suggested Fix
Either:
1. Don't use cache for local marketplaces - read directly from marketplace folder

## Versions and updates
If a plugin's author pushed new commits and `claude plugin update` prints `<name> is already at the latest version (<version>).`, the version Claude Code computes for the plugin is unchanged, so the plugin's files on disk don't change.
Claude Code computes a version for every plugin it installs, and that version is how it detects an update. `claude plugin update` and background auto-update compute the version again and don't replace the cached copy when it matches what `installed_plugins.json` records. An update that you start can still retry an unfinished dependency install in that copy.
The version also names the plugin's cache directory.
A manifest that pins `"version"` is one way the computed version stays the same across commits. See How Claude Code computes the version for the resolution order.
A plugin loaded in place from a marketplace you added from a local path loads its current source files at every session start, whatever its version string says. For a plugin from a marketplace hosted on claude.ai, the version claude.ai records for the plugin is its version, and the manifest's `version` isn't read.
### How Claude Code computes the version
For a marketplace you added by source, Claude Code picks the rule by the `source` type of the plugin's marketplace entry. The marketplace reference lists the source types. For every source type in that list except `command`:
1. The `version` field in the plugin's manifest comes first
2. Then the `version` field in the plugin's marketplace entry
3. When neither is set, the version comes from the source type:
Source type | Version when no `version` field is set
--- | ---
`github`, `url`, or `git-subdir` | The commit SHA of the source, shortened to 12 characters. A `git-subdir` version also carries a hash of the subdirectory path
`archive` | The SHA-256 digest, shortened to 12 characters: the `sha256` pin in the marketplace entry, or the digest of the downloaded file when there is no pin

## Distribution and versioning reference¶
¶
### Version management¶
¶
Claude Code uses the plugin's version as the cache key that determines whether an update is available. When you run `/plugin update` or auto-update fires, Claude Code computes the current version and skips the update if it matches what's already installed.¶
¶
For every source type except `command`, Claude Code resolves the version from the first of these that is set:¶
¶
1. The `version` field in the plugin's `plugin.json`¶
2. The `version` field in the plugin's marketplace entry in `marketplace.json`¶
3. The git commit SHA of the plugin's source, for `github`, `url`, `git-subdir`, and relative-path sources in a git-hosted marketplace¶
4. The SHA-256 digest, for [`archive` sources](/docs/en/plugin-marketplaces#zip-archives): the `sha256` pin in the marketplace entry, or the digest of the downloaded file when you set no pin. Claude Code shortens it to the first 12 characters¶
5. `unknown`, for `npm` sources or local directories not inside a git repository¶

## 🌳 Versioning Your Plugin
> Source: Plugins Reference — Version Management
### Plugin cache
Marketplace plugins are not used in-place. When you install a plugin, Claude Code copies it to `~/.claude/plugins/cache`. All subsequent reads come from that cache — changes to the source directory have no effect on installed users until an update occurs.
### Version is the cache key
> If you change your plugin’s code but don’t bump the version in `plugin.json`, your plugin’s existing users won’t see your changes due to caching.
Without a version bump, Claude Code has no way to know that anything changed. Always bump the version when you ship changes.
### Semantic versioning
Bump | When | Examples
--- | --- | ---
Major (X) | Breaking changes, structural redesigns | Removing a skill, renaming hook events, incompatible schema changes
Minor (Y) | New features, new reference docs, new behaviors | Adding a skill, new tracking category, new reference doc
Patch (Z) | Bug fixes, wording tweaks, small improvements | Fixing a regex in a hook, typo in a doc, adjusting a case branch

Bump the plugin version in plugin.json.
This PR changes the plugin skill files under claude-plugin/skills/, but it leaves claude-plugin/.claude-plugin/plugin.json at 0.2.1. docs/claude_code_skills.md requires a version bump when plugin skills change. Claude Code uses the plugin version to decide whether an installed plugin needs an update. When the version is unchanged, /plugin update and auto-update skip the plugin. Installed users then keep the cached meta-git skill with the old ## Snapshots guidance.

Add --recursive to the stash alternative, or state that it covers only the current level.
The heading says to commit or stash uncommitted work "in every repo." The commit example on line 59 says to add --recursive for nested repos. The stash alternative on line 64 omits the flag, so following it may leave edits in nested repos unsaved. A later recursive batch command could then discard them. The reflog cannot recover uncommitted changes, as the same section states.
This is a documentation gap, and the primary commit path is correct. The severity is therefore minor, not major. The failure needs a reader to choose the stash alternative and then run a recursive destructive command.
.meta/skills/meta-git/SKILL.md is generated. The skills target in Makefile copies meta_cli/.claude/skills/meta-*/ into .meta/skills/ and claude-plugin/skills/ after deleting those directories. Apply the edit to the source skill file and run make skills. Editing only the generated copy will be overwritten.

Account for untracked files in the failure path.
git restore --staged --worktree . discards tracked edits but leaves files created by the batch operation untracked. The example therefore does not discard all batch changes when the operation creates a file. After protecting earlier work, preview new files with git clean -nd and remove only the intended batch files. Update the matching failure steps in this guide.

The source-project-missing test deleted the project with the worktree inside
it, so it only covered the missing-directory case. Put the worktree outside
the project and expect prune to keep it, since git can no longer check it
for work. The all-repos-removed test now uses --no-deps: the root repo always
exists, so a set holding it is never orphaned.

A backup branch keeps only commits, and `meta git commit` commits only
staged changes, so the guidance now stages with `meta git add -A` or

meta now runs commands as argv, so the meta_exec examples pass lists

Root-repo part of the meta-git safety fixes: two prune bats tests, plus the
meta git snapshotremoval from docs, skills, guard hints, rules and bats tests (see below). Merge together with the PRs linked below.worktree prune removes orphaned worktree (source project missing)deleted the project with the worktree inside it, so it only exercised the "missing directory" case. It now creates the worktree outside the project (META_WORKTREES) and expects prune to keep it: without its repository, git can't tell whether the checkout holds uncommitted work (finding 07: prune used to force-delete in exactly this case).worktree prune removes orphaned worktree (all repos removed from project)now creates the set with--no-deps. With the root repo auto-included, the set still held an existing repo (the project's own), and prune now treats such a set as not orphaned.meta git snapshotremoval (owner's decision, see below): the snapshot docs, skills (.meta/skills,claude-plugin/skills), README sections, MCP tool docs, the 24 snapshot bats tests (23 intests/git.bats, including one main added forsnapshot restore --include, and 1 intests/help.bats),.context/tasks/meta-snapshot.md, and the snapshot hints in.claude/agent-guard.tomland.claude/rules/meta-destructive-commands.mdare gone. Agent-facing docs (docs/agent_workflows.md) remove a failed batch's new files by name aftergit clean -nd, since agent guard blocksgit clean -fd. Where a doc told people to snapshot first, it now says to commit (staged first withmeta git add -A, sincemeta git commitcommits only staged changes) or stash (meta exec -- git stash push -u -m <name>) first; a backup branch keeps only commits; preview with--dry-run, and recover commits withgit reflog.Cargo.lockdropsdialoguer,shell-wordsandchronoedges that only snapshot code used. A fuzz run on 2026-10-24 (fresh install in

Becauseremoveonly deletes recorded worktrees, a create that fails partway rolls back what it made: it claims the set directory with an atomicmkdirfirst (so it can never roll back another create's set), deletes the set only if the safety check is clear, and deletes only the branches its owngit worktree add -bcreated (git refuses-bfor an existing branch, so success proves ownership), and only while they still point at the commit they were created at (a post-checkout hook may have committed on one) and git would let them go (not checked out, rebased or bisected anywhere); the deletion is an atomicupdate-ref -d <ref> <expected>. Rebased onto meta-shell-args (root meta 47eeca3: commands run as argv,

Onmainall nine findings reproduce; on this branch each worktree, clone and TTL finding is refused, reported or rejected as described above, and the three snapshot findings are gone with the command (meta git snapshot create xexits 1 with git's "not a git command" and writes nothing).
