fix(server): interrupted checkpoints no longer leak temporary packs - #23715
A user working with large files can see their repository's Git metadata keep growing after checkpoint attempts time out or are cancelled. Git can leave an unfinished temporary pack behind, while T3 only removes its temporary index. Repeated attempts consume disk space without producing a usable checkpoint.
Related to #3646 and overlapping with the open fix in #15400. This version includes cancellation-safe pack metadata publication and bounded parallel object migration.
Fix
Give each checkpoint capture a private object store that is cleaned up after its Git processes exit. Publish completed objects before updating the checkpoint ref, using non-overwriting links so overlapping Git operations retain their objects. Pack publication defers cancellation across its metadata and pack links, and new object directories preserve Git's shared-repository permissions.
Publication uses bounded parallel filesystem operations and avoids a redundant Git lookup for ordinary repositories. The scope is checkpoint staging, publication, cleanup, and the associated error handling.
Verification
The regression tests failed before the fix for both cancellation and process timeout, leaving a real temporary pack. They use small disposable repositories and a reduced Git bulk-checkin threshold.
105 focused tests passed across the Git driver, VCS process, process runner, and GitLab error mapping. Coverage includes overlapping captures, existing refs and index preservation, publication interruption/failure, retry, shared permissions, explicit object directories, linked worktrees, and SHA-1/SHA-256.
Focused typechecks, lint, and formatting passed. Runtime verification was on Linux.
vp run check:changed passed: formatting, lint, knip, generated GraphQL checks, typechecks for 29 affected packages, and 69 adjacent tests.
Limitations
Abrupt server termination or failed filesystem cleanup can leave a private directory.
A failed pack-publication link can leave small index metadata; retry completes the pair without deleting shared files.
Publication requires hard-link support. Many-small-file captures retain measurable overhead versus upstream despite the bounded parallel publication.
Stage checkpoint objects in an operation-owned directory and publish completed objects before updating the checkpoint ref. Clean up after Git exits without touching concurrent writers' temporary files.
Make pack publication cancellation-safe, preserve shared-directory permissions, and bound parallel migration work. Cover timeout, interruption, overlap, publication failure, and retry with disposable Git fixtures.
Macroscope's review found this PR approvable — Checkpoint captures now isolate temporary objects and publish completed objects before updating refs, reducing disk leaks on cancellation. Cleanup is confined to private storage, while shared Git objects are preserved.

Walkthrough
Checkpoint capture writes Git objects to a temporary object directory, publishes them to shared storage before updating the checkpoint ref, and reports storage failures through the VCS error contract. Tests cover cleanup, retries, publication outcomes, and repository variants.

Explanation
The title "fix(server): interrupted checkpoints no longer leak temporary packs" matches the main change. The diff adds private per-capture object stores, cleans them up after Git exits, and handles interrupted or timed-out checkpoint captures. The title follows the conventional commit format the template recommends. It names the leaked temporary packs, which the objectives and description both describe as the problem being fixed.
Full details: Description check
Explanation
The description covers the template's main sections: Problem (as "User story"), Change (as "Fix"), and Verification. It explains the leaked temporary packs and the private object store fix. It lists focused tests, typechecks, lint, and the changed-check run. It also states limitations and runtime scope. The "Scope and approval" section is missing. The description links #3646 and the open #15400 fix, but it does not link a triaged bug issue or a maintainer approval comment. The template requires that for a non-trivial fix, and the description does not explain why this change qualifies without one.
Resolution
Add a "Scope and approval" section. Link the triaged bug issue (for example #3646 or #26227) or the maintainer discussion that approved this direction and scope, with the approval comment. If no prior approval exists, explain why this change qualifies as a very small, focused fix of an obvious bug. Also consider noting that the change covers more than the leak alone (bounded parallel publication, shared-permissions handling, and the GitLab error mapping), and whether those parts need separate approval or should be split. Use the template's wording for the Problem and Change sections if you prefer them over "User story" and "Fix".

On T3 Code Nightly 0.1.4-nightly.20261027.3770, I found 273 abandoned tmp_objdir-bulk-fsync-* directories occupying 82.5 GiB. Six retained checkpoint timeouts matched six abandoned directories, and an isolated batch-mode Git test also left a directory after SIGTERM.
Since this PR lists Linux runtime verification, I can check cleanup after timeout and cancellation, successful capture and restore, and preservation of the user's index and existing refs on macOS. I have not run this PR yet.
fiber is in scope, and the barrier can remain pending when capture exits before the filter connects. The current code then waits four seconds and hides the capture result behind a timeout.
This is a test-fixture reliability issue, not a direct lint violation. The capture fiber wraps Effect.exit, so propagate its failure instead of converting every exit into the same generic defect.

kept the private object store, cleanup after git exits, cancellation-safe metadata-before-pack publication, and ref publication last. combined duplicate publication error mapping. fixed two compatibility regressions: filesystems without hardlinks now use atomic rename, and explicit object directories resolve against physical cwd without requiring git 2.31's path-format flag. extended existing tests; no new test files or checkpoint coverage policy changes.

reproduced main's interrupted/timed-out capture leak with real git packs.
compatibility cases failed before the follow-up fix.
123 focused tests passed across git driver, vcs process, process runner, and gitlab error mapping.
vp run check:changed passed formatting, lint, both knip passes, generated graphql, 35 affected-package typechecks, and 88 adjacent tests.
two independent read-only reviewers approved this exact head after the compatibility fixes.
unverified: native macos/windows, real exfat/network filesystems (denied hardlinks were injected around real git/filesystem operations), and a full provider/client turn. this changes server storage only, so there are no ui captures. abrupt server termination or failed cleanup can still leave a private directory, as disclosed in the original implementation.
follow-up at 967186ed34b615a8a1c0e782f6710c006134164a: merged current main without rebasing, preserving its crypto service layer and this pr's socket fixture. migrated the three added test service lookups to effect/crypto/SecureRandom for effect 4.1.2. addressed the remaining review finding by racing the socket barrier against capture completion, preserving early capture failure causes instead of masking them behind a four-second timeout. production checkpoint behavior is unchanged by these follow-ups.
verification this run through blacksmith-testbox: all 123 focused tests passed. vp run check:changed github/main passed formatting, lint, both knip passes, graphql, 36 affected-package typechecks, and 88 adjacent tests. two independent read-only reviewers approved this exact head. pushed to the original contributor branch without force.
provider/client runtime and native macos/windows checks were not rerun this pass; the separate existing runtime verification comment remains the record for the earlier head.
ci follow-up: the Test job failed on the same astro argument expectation already failing on main (run 41561598417), with both relevant scripts identical to main. merged current main, including its existing fix 07846fca, without rebasing or changing checkpoint source. new head 21a6568a9342a606978f42311a0d3e85f1dd16a4. blacksmith passed all 15 tests in the previously failing file, then the full check:changed github/main pass (36 package typechecks, 88 adjacent tests, format, lint, knip, graphql). both independent reviewers approved this merge head.
merge follow-up at 23f3440783: merged current main (67eebaca23) without rebasing. main now reads env through HostProcess.Environment, so the checkpoint capture resolves GIT_OBJECT_DIRECTORY and GIT_ALTERNATE_OBJECT_DIRECTORIES from hostEnv instead of process.env. the explicit-object-directory test no longer mutates process.env (main's processEnvInEffect diagnostic rejects that); it provides HostProcess.Environment and its existing VcsProcess wrapper forwards that env to every git child. production checkpoint behavior is otherwise unchanged.
verification through blacksmith-testbox: vp run check:changed github/main passed format, lint, both knip passes, graphql, 36 package typechecks and adjacent tests. 116 tests passed across GitVcsDriver.test.ts and VcsProcess.test.ts, plus the gitlab package tests.
@maria-rcks I ran the native macOS arm64 checks against 0cf5f1b: macOS 26.4, APFS, Git 2.55.0, Node 24.19.0.
The loose-object batch-fsync cleanup is verified on this host. I adapted the existing bulk fixture to keep its random 2 MiB blob below the streaming threshold (core.bigFileThreshold=3m), then inspected the real pending object inside tmp_objdir-bulk-fsync-*. The PR's production code was unchanged.
Cancellation, timeout and successful completion all passed. The pending object, batch directory and private store were removed; the original index, HEAD, refs, media and concurrent checkpoint/object were preserved. Retry and git fsck passed. With the base implementation from 575579d, the same cancellation case failed because the 2,097,811-byte pending object remained. The existing ordinary capture/restore contract cases also passed on the PR.
The original, unmodified selection of GitVcsDriver, VcsProcess and processRunner tests finished with 109 passed and 9 failed, so this is a targeted cleanup confirmation rather than a fully green native suite. The failures need these caveats:
The three bulk cases stop at the expected pack location before checking cleanup. The five pack-publication cases hit, or are blocked by, a batch/streaming interaction also reproduced with plain Git 2.55.0: a small file sorted before a random 2 MiB blob, core.bigFileThreshold=1m, core.fsync=objects, reference and core.fsyncMethod=batch makes git add fail with ENOENT while finalizing the pack. This happens with canonical and private object stores. The fsync control passes; a single large blob without the preceding small object also passes.
The shared-permissions case expects 02770, while plain native Git initialized with --shared=0660 produces 0770 here with both batch and fsync. The PR matched that native mode.
Setup used an isolated minimal dependency install with Effect 4.0.5, vite-plus 1.4.0 and the repository's Effect/Vitest patch, rather than a full frozen pnpm workspace install. Node 24.19.0 meets the server's engines; the root pins 26.12.1. Scope was disposable-repository driver tests; a full provider/client turn, native Windows and real exFAT/network filesystems remain untested locally.
Validation run through Codex (gpt-6.1-sol) on my Mac.
Verified 0cf5f1bdb6703b16339f0dfa3d952481af45fe7a on Linux with the real dev web client, repository Playwright and /usr/bin/google-chrome, and real Codex gpt-6.1-sol turns. Projects, repositories, threads and files were created through the app and provider, with no mocks or seeded data.
Reproduced the leak first on github/main at 08a40a9d6e5746a8b35ec99af824c6595fa2c6fd. A provider turn created a random 2 MiB file and a slow Git clean filter. The automatic checkpoint hit its real 30-second process timeout and left a 2,097,164-byte objects/pack/tmp_pack_* behind.
On this PR, the same automatic checkpoint wrote that pack inside tmp_objdir-t3-checkpoint-*; after the same timeout, the pack and private directory were removed. HEAD, the original index, existing refs and working files were preserved. The next real provider turn replaced the slow filter with cat; its final checkpoint published successfully, and the checkpoint's media blob matched the working file. A further normal turn produced the expected one-line diff in the client. git fsck --full passed.
123 focused tests passed through Blacksmith across the Git driver, VCS process, process runner and GitLab error mapping. Existing CI is passing. No source changes or pushes were needed.
Live user cancellation during checkpoint staging, abrupt server termination, native macOS/Windows/iOS/Android, and actual filesystems without hardlink support were not exercised in this runtime pass. Cancellation is covered by the passing focused tests.
Actual file restoration remains unverified. Clicking "Edit from here" then "Revert files too" reached the existing server guard: "File restore requires an isolated worktree." This test thread used the project's shared checkout, so the app preserved its files and conversation. The recording ends at the confirmation; the subsequent rejection is documented in the transcript. Uploaded video playback and seeking were checked in Chrome.

User story
