Summary

A Clerk application can exist before anyone has an account: clerk init run signed out creates one, and so does a Clerk SDK such as @clerk/nextjs the first time next dev runs with no keys. Such an app is unclaimed: it belongs to no account until someone claims it into theirs.

The CLI mishandles folders that run on an unclaimed app. For example, a person runs clerk init signed out, which creates an unclaimed app and writes its keys to .env.local. Later, signed in, they run clerk deploy, which says "Run clerk link". clerk link shows a picker of the apps in their account, which can't include the unclaimed one. They pick another app, the folder is now linked to it while .env.local keeps the original keys, and clerk deploy prepares the other app for production. Every command that stops in an unlinked folder gives that same "Run clerk link", whatever the folder holds.

This PR fixes both halves, one ticket each:

  • GROW-1285: clerk link, clerk init, and clerk auth login claim or match the folder's own app, and stop instead of linking a different one.
  • GROW-1249: one shared classifier reads what an unlinked folder holds, and every not-linked message gives the next step for that folder.

Why this touches so many files

The bug isn't in one command. Any command that can run in a folder not yet linked to a Clerk app has to decide which app the folder uses, or tell you what to run next. That's link, init, auth login, deploy, doctor, open, whoami, env pull, config, users, and api. Each one made that decision its own way, and they often disagreed about the same folder.

This PR gives them one shared way to read a folder's keys and one shared way to decide the next step, and points every command at it. Fixing only some commands would leave the rest giving the old, wrong advice.

Most of the size is tests. Of the 124 changed files, 56 are tests, holding about 12,000 of the 17,000 added lines. Another 16 files are READMEs. The real logic sits mainly in four files: lib/unlinked-folder.ts, lib/local-keys.ts, lib/autoclaim.ts, and commands/link/index.ts.

Risk

Medium. Most changed lines are tests and error-message wording. Error codes, exit codes, and the first sentence of each error stay the same.

A few behavior changes could surprise someone:

  • Commands read a folder's keys in the order its framework loads them. For example, a Nuxt app whose key is only in .env.local now counts as not linked, because Nuxt never loads that file.
  • clerk link, clerk init, and clerk auth login now claim the folder's own app first, and ask before claiming.
  • clerk env pull writes to a different file in one case: when an older Clerk key in a higher-priority file would otherwise override the new one.

How it was tested: 6,617 automated tests, with the Clerk account, API, and browser simulated. A check against real Clerk, in a personal test workspace with throwaway apps (since deleted), passed all five flows it ran:

  • clerk init signed out, then clerk link signed in: asked to claim the folder's own app, claimed it, linked it, and kept the folder's keys. No app picker.
  • A folder linked to app B with a leftover init token for another app: clerk auth login claimed that app but left the folder linked to B with B's keys.
  • An unlinked folder with B's keys and a token for another app: clerk link claimed the token's app, left the keys alone, and linked B by its key.
  • A Next.js folder with current keys in .env.local and stale ones in .env: whoami and env pull used .env.local and left .env untouched.
  • Agent-mode clerk deploy in an unlinked folder: named the right next step (signed out and signed in), listed it in examples, sent no requests, and changed no files.

Why it's worth it: today the CLI can link the wrong app, overwrite a folder's keys, and have clerk deploy prepare the wrong app for production. Agents hit this without anyone noticing.

Terms

  • Linked: the CLI's config records which Clerk app this folder uses.
  • Init token: the claim token clerk init saves in .clerk/keyless.json when it creates an unclaimed app. The CLI can claim that app with it.
  • SDK keyless file: .clerk/.tmp/keyless.json, which a Clerk SDK writes for an unclaimed app it created. It holds the app's keys and a claim URL for the Clerk Dashboard. The CLI can't claim that app; a person claims it in the Dashboard.
  • Plain keys: Clerk keys in an env file or the shell with no init token, e.g. pasted from the Dashboard. Nothing on disk says whose account their app is in.
  • Person and agent: the CLI's two modes. Agent mode is the default without a terminal; it prints each error as one JSON line on stderr.

What changes: GROW-1285, linking the folder's own app

  • clerk link claims an init token's app first, then links it. A person is asked one question naming where the claim goes (their account's email, or "the workspace your CLERK_PLATFORM_API_KEY belongs to"), default Yes. Declining, a refused claim, or a failed claim stops; none falls through to the picker. An agent claims without a prompt. Before: a signed-in person got the picker, which can't list the app.
  • clerk link matches the publishable key the app actually loads, in the framework's documented env file order: Next.js reads .env.development.local first, Nuxt reads only .env, and the Vite family has its own order. With no framework detected, or one with no documented order, files that hold different keys stop the match instead of a guess. Before: it tried the shell, then .env.local, then .env, for every framework.
  • A folder whose only keys are in the SDK keyless file is linked when that app is in the account. Otherwise a person's clerk link opens the claim page in the browser without printing its URL (the URL carries a claim token), says to rerun clerk link after claiming, and exits 1. An agent's stops with usage_error, exit 2, and says to run clerk open. Neither shows the picker.
  • clerk auth login asks the same question before claiming: in place of "Re-authenticate?" when already signed in, before any browser step when only CLERK_PLATFORM_API_KEY is set, and after the browser sign-in when signed out. -y and agent mode claim without asking.
  • A claim never relinks the folder or overwrites its keys with another app's. After claiming, the CLI sets up the folder only when every key it holds belongs to the claimed app, or it holds none; otherwise it leaves the link and keys alone and says so. Before: a leftover init token in a folder linked to app B claimed app A, relinked the folder to A, and replaced B's keys.
  • Clerk keys in env files saved with Windows line endings (CRLF) are read, and a write keeps the file's CRLF endings. The parser used to keep the trailing "\r", so those lines didn't count as keys.
  • clerk init and clerk migrate sign in without claiming on their way to clerk link, so link applies the same rules. After a claim attempt, init saves the link only when every Clerk key in the folder belongs to the chosen app; otherwise it stops with not_linked, exit 1, naming the key and its file.

What changes: GROW-1249, the next step for each folder

Every not-linked message now gives the step for what the folder holds, worded per mode and per credential. An agent's JSON error gains an examples list of the commands the message names, each with a description. Some entries are alternatives ("or clerk init to create an app") or run only if an earlier step fails, so an agent reads the message and each description rather than running every entry.

The folder holds A person is told An agent is told (signed in)
An init token clerk link: it claims the app and links the folder clerk link (signed out: clerk auth login, which claims and links)
Plain keys with a publishable key clerk link: it finds the app by that key; if none uses it, clerk link --app <app_id> the same
Only a secret key clerk link, then choose the app clerk apps list --json, then clerk link --app <app_id>
A claimable SDK app clerk link (it opens the claim page) clerk open for a person to claim it, then clerk link
An SDK app whose claim link can't be used clerk link: it links the app if it's in the account, otherwise says to link one by ID the same
Files that disagree, or a file the CLI can't read why, then clerk link and choose the app why, then clerk apps list --json and clerk link --app <app_id>
Nothing clerk link to choose an app, or clerk init to create one clerk apps list --json, then clerk link --app <app_id>, or clerk init

The commands that give it:

  • deploy, deploy status, and agent-mode link. The rerun keeps the run's flags (--domain, --yes, --wait).
  • doctor stops calling plain keys "the unclaimed accountless application". Check statuses and fix labels are unchanged; only message and remedy text change.
  • The not-linked error account commands share, open, whoami, api --fapi, api and users with no secret key, and the "covers fewer settings" warning. open no longer advises clerk init --accountless, which would have created a new app over the folder's keys.
  • Messages that said "clerk auth login will claim it": the refusals from commands that run on the folder's secret key (enable billing, config schema, config put, users open, --instance), env pull's accountless messages, and init's kept-app line. Only an app with an init token, or an SDK app with a working claim link, is called unclaimed; plain keys are named by their file.
  • Every command reads the folder's keys the way clerk link does, so whoami, env pull, config, users, api, and doctor run on the key the app loads and treat disagreeing files as not linked.
  • env pull writes over a stale key without touching a committed file. It keeps its target, except when a file the framework loads before that target may still set a Clerk key (a Clerk line, even empty or unparseable, or a file it can't read), as a Vite folder's committed .env.development might. Then it writes the highest-ranked .local file (.env.development.local), so the new keys win. A Nuxt folder gets .env, the only file Nuxt loads.

Where to look

The key files, under packages/cli-core/src/:

  • lib/local-keys.ts: readFolderKeys, the one reader of the keys the folder's app loads, in its framework's order.
  • lib/unlinked-folder.ts: classifies an unlinked folder and writes its next step for each mode and credential.
  • lib/autoclaim.ts: the shared claim step and its check that the folder's keys belong to the claimed app.
  • commands/link/index.ts: claim first, match by key, the SDK-only stops, and the agent's stop advice.
  • commands/auth/login.ts: the claim question.
  • lib/keyless-target.ts: the secret key that commands without a linked app run on.
  • lib/config.ts: the not-linked error account commands share.
  • test/integration/: the harness tests, including follow-unlinked-advice.test.ts, which runs the commands each message names and checks where the folder ends up.

Known limitations

These were decided rather than fixed:

  • Plain keys that match no app in the account still get the picker, so a person can link a different app there. The picker is how people switch apps on purpose.
  • The claim question names the account signed in when it's asked. If the person signs in as someone else in another terminal before answering, Yes claims into that other account.
  • The question's email names the person, not the workspace. For someone in a personal and a company workspace, the claim can land in either; which one isn't verified.
  • clerk init --app <id> in a folder with an init token links the named app and overwrites .env, because the person named the app.
  • In a Nuxt folder, users and api can run on a different secret key than config, whoami, and doctor. With NUXT_CLERK_SECRET_KEY in .env and CLERK_SECRET_KEY exported in the shell, the reader takes the framework's own name first, so config, whoami, and doctor use the .env key. users and api check an exported CLERK_SECRET_KEY first; a dry run's description follows the same order.
  • Next.js, Astro, Nuxt, and Vue folders ignore a generic CLERK_PUBLISHABLE_KEY, because those apps don't load it. env pull names the skipped line and the name to use instead.
  • doctor says nothing about an unreadable env file when a secret key is exported in the shell. It runs on the exported key. There, env pull and whoami stop with the not-linked error, naming the file and saying to make it readable first.
  • The claim check compares only the variable names a supported Clerk SDK reads, so a wrong link is possible with an unsupported framework's own prefix.
  • config patch can print the step twice when it refuses a payload key: in the "covers fewer settings" warning, which prints before the payload is read, and in the refusal.
  • The classifier reads the current folder only. From a package below the folder that holds the keys, it sees no app.
  • The advice names the CLI as bare clerk, as feat(deploy): let agents create production app with --domain #550's error messages do; an agent running it through npx with no clerk on PATH must translate. #576 decides the CLI-wide form.
  • Out of scope: agent deploy's advice when the linked app no longer exists (#568), and an agent's clerk init creating an app over Clerk keys the folder holds (#556).

How it was tested

  • Tests: bun run test gives 6617 pass and 0 fail. New tests were written first and seen to fail on the code before each change. Format, lint, and typecheck pass.
  • No real account was used. The integration harness replaces the credential store, HTTP, the browser, and prompts with stubs. A probe that makes the real credential store log its callers shows only the credential store's own tests reach it.
  • What an agent sees: through the harness, 96 cells: 6 commands (deploy, deploy status, env pull, open, enable billing, link) × 8 folder kinds × an API key or signed out. Each not-linked error gives the step for its folder, with the commands in examples, and deploy and deploy status made no API request in any cell.
  • The real CLI from source: the signed-in agent column of deploy and deploy status, one temporary folder per kind with synthetic keys, under a guard that blocks network requests and the keychain (it never fired). All 16 runs exit 1 with not_linked. With Bun's .env loading off, as in the shipped binary, all 16 match the harness exactly; with it on, Bun exports the folder's keys first, so 8 name the key as an env var.
  • Every message site is accounted for: three searches for "clerk link", "clerk auth login" near "claim", and "unclaimed" return 154 distinct hits. 28 are fixed by this PR, 19 stay because they're still right (e.g. deploy's error when the linked app no longer exists, A deleted or inaccessible linked app leaves clerk deploy with no working next step #568), and 107 are comments or identifiers.

The full per-command, per-folder tables and the site-by-site inventory will follow as a PR comment.

Impact

  • Behavior changes callers will see, all intended: clerk link and clerk auth login ask before a claim; a person's clerk link in an SDK-only folder with no matching app opens the claim page and exits 1 instead of showing the picker; clerk link matches on the key the app loads; init, migrate, and link no longer claim through clerk auth login; and every not-linked message's advice changes.
  • A Nuxt folder's env pull always writes .env, because Nuxt loads only .env; main could write .env.development.local or .env.local, which Nuxt never reads.
  • clerk init's rerun inside a project --starter just created leaves out --bundle-id, because the new project already holds its Bundle ID and passing it again would mask what Xcode reports.
  • No stored data, token file format, error code, or exit code changes. Agent JSON gains the additive examples field. The lead sentences "No Clerk project linked to this directory." and "Cannot select an application in agent mode." are unchanged, since agents and the Clerk skills match on them.

Registers --domain, --no-clone, --zone-file, and --yes on `clerk deploy`.
The wizard honors --domain (validated like the prompt, provider domains
rejected as a usage error) and --yes (proceed, create, and zone-file
prompts). --no-clone and --zone-file land in follow-up commits.

--no-clone creates a blank production instance (no clone_instance_id),
which skips the plan's clone feature gate. A 402 plan_insufficient error
now carries runnable examples: retry with --no-clone, or inspect and
disable the blocking development settings.

Skipping a provider no longer pauses the deploy: the wizard continues to
DNS verification and the summary lists the provider as pending, with
`clerk config patch --instance prod` as the later path. Interrupting a
prompt still pauses. `clerk deploy status` keeps gating completion on
credentials.

- pendingDnsRecords entries carry `required`
- oauth.setup lists each pending provider's config key, fields, redirect
URI, authorized origins, docs URL, and the exact `clerk config patch`
  command
- nextAction tells the agent what to run next in every state instead of
handing off to a human terminal; the dashboard URL is a fallback

In agent mode `clerk deploy --domain <domain>` creates the production
instance (or resumes an existing one) without prompts and prints the
deploy report with `created`, `warnings`, and `zoneFile`. Without
--domain the run stays read-only. --no-clone requires --domain.

Co-Authored-By: Claude Fable 5.1 <noreply@anthropic.com>
Lets an agent pipe production keys straight into a hosting provider
(`vercel env add`) without touching local env files, which the default
target of `env pull --instance prod` would otherwise overwrite with
production keys.

Upstream's type-aware lint requires promise-returning actions to be
async, and the root README mirrors `clerk --help`, which now shows
`deploy [options]`.

- validate --domain whenever it is passed, so --domain "" fails instead of
falling back to the prompt or a read-only report
- report an ignored --domain or --no-clone in every existing-instance
state, not only when the domain is already active
- honor --zone-file in human mode when DNS is already verified
- refuse deploy-only flags after `deploy status` instead of dropping them
- complete nextAction leads with a pipeline so production keys never pass
  through the agent's context
- "nothing to add" only when DNS and email DNS are verified
- keep provider gotchas plain text; drop stripAnsi
- name the flag and value in the --domain usage error; match the repo's
"X and Y cannot be combined" wording for --print/--file
- tests: parser-level flag routing, agent 409 recovery, ignored-flag
warnings, zone-file without records, optional DNS records, plain notes

Co-Authored-By: Claude Fable 5.1 <noreply@anthropic.com>
The setup guide now carries the patch document as `payload` and its
`command` is `clerk config patch --instance prod --file <path-to-json>
--yes`. Inline --json would put client secrets, and Apple's multi-line
.p8 key, into shell history and process listings.

- Pre-revision draft of the GROW-1249 plan, exactly as two plan reviewers read it, committed so the next review round diffs only the fixes
- Covers PR 1 (claim-first `clerk link`, `clerk auth login`, and `clerk init` reruns) and PR 2 (one classifier for the advice unlinked folders get), plus draft ticket text
- The pre-commit formatter re-padded the tables; the wording is unchanged
- Apply the first plan-review revisions: four shared rules (three-outcome checks, one reader for the folder's keys, a search-based message-site inventory, tests that follow the advice), a claim guard that requires every local key to match, one claim policy in `link` with `init` and `migrate` signing in without claiming, and a classifier that tracks publishable and secret keys separately
- Record Shane's 2026-10-19 decisions: ask before any claim, match on the key the app loads everywhere, open the Dashboard claim page for SDK-only folders, `whoami` in PR 2 scope, and reuse existing error codes (the claim-page run exits 1 with telemetry outcome `incomplete`)
- Settle the prompt's scope as every claim a person triggers (signed-out `clerk auth login`, `migrate --app`, API-key-only), and keep `usage_error` exit 2 for agents whose app list fails in an SDK-only folder
- Fix the second review round: the harness reads and resets `process.exitCode`, SDK advice is `clerk link` for people and `clerk open` for agents at every site, the claim page names the account the rerun searches, an SDK file without a publishable key stops instead of reaching the picker, a state-table row covers a person's `clerk init` in an SDK-only folder, and milestone 6 expects success for a signed-in agent with an init token
- Mark each state-table row's evidence source: the run log, the second verifier's report, or code reading
- Move the five open decisions into "What's decided", dated 2026-10-19: proceed on the backend-source evidence that claiming keeps keys, keep the picker for unmatched plain keys as a known limitation, add the three extra skills passages, ship whichever PR is approved first, and confirm the five working decisions
- Remove the "Decisions still open" section and point every former reference at the recorded decision
- Replace lib/open.ts in the integration harness with a stub that records each URL and reports success, or a failure a test asks for. Tests that sign in or open a claim page no longer launch the developer's browser.
- Read process.exitCode into a run's result when the command neither threw nor called process.exit, so a command that sets the code and returns (deploy status on an unfinished deploy) reads as that exit code instead of 0.
- Reset process.exitCode after each clerk() call and in setup and teardown, so one run's soft exit can't fail the next run, the next test, or the whole bun test run.
- Move two telemetry tests' exit-code assertions from process.exitCode to the run's result, since the harness now resets the process value after each run.
- Add harness-stubs.test.ts covering the browser stub, its failure mode, and exit-code isolation within and between tests.
- Say in the harness comment that a code a test sets before clerk() reaches that run on purpose: test-only injection the telemetry soft-failure test relies on, so a later reset at the start of each run doesn't silently break it.
- Remove the soft-failure telemetry test's own try/finally reset, which the harness now does after every run and at teardown. Every assertion stays.
- Require in the plan's milestone 4 that link/index.test.ts mocks lib/open.ts at file top and clears its calls between tests, because the harness stub doesn't reach unit tests and a per-test spy would leave the no-browser tests able to open a real one.
- After clerk auth login claims an init app, link the folder and pull keys only when the folder has no Clerk keys or its keys belong to the claimed app. Otherwise leave the link and env files alone and say why: linked to another app, a key from another app, or couldn't tell.
- Add lib/local-keys.ts, a reader for the folder's keys that doesn't import config.ts, and move the shared key helpers there; keyless-target.ts re-exports them.
- Report "link failed" instead of "Claimed and linked" when writing the link fails, and name the next command inside each warning, because agents never see the closing next steps.
- Add integration tests for a folder linked to another app and for pasted Dashboard keys; both failed on origin/main.
- Record the implementation changes to milestone 2 in the plan.
- This guard is incomplete. Review found it compares only the key it predicts the app loads, so keys in .env.development.local or other files env pull writes can still be overwritten, and a malformed SDK keyless file reads as no keys. The next commit closes these gaps.
- Compare every Clerk key in the shell and in .env, .env.development, .env.local, and .env.development.local, and set the folder up only when all belong to the claimed app. The previous check compared one key per kind, so env pull could still replace another app's keys in a file it never read.
- Write keys into the folder the check read, not the process's working directory.
- Report the SDK keyless file's state as data; an unreadable file, or one with no key, now leaves the folder alone instead of reading as no keys.
- Fetch the claimed app once when the claim response lacks its instances, and use that copy for the comparison, the link, and the Dashboard URL.
- Reword the left-alone warnings to say only what the comparison established, and print a link failure after the claim line, with its reason.
- Record round-1 review decisions in the plan: per-framework key order for milestone 4, a PR 2 milestone for the remaining key readers, and a draft env pull ticket.
- Review round 2 found further gaps (key lines the CLI's parser can't read, keys under other frameworks' names when detection fails, warnings that name the wrong key); round 3 follows.
- Treat a Clerk key line the CLI's env parser can't read (indented, spaced around =, KEY: value) as couldn't tell instead of no key, and report such lines from both key readers so neither falls back to the SDK keyless file.
- Treat a value not shaped like a modern pk_/sk_ key (a trailing comment, a ${VAR} reference, a placeholder) as couldn't tell, after first checking for an exact match with the claimed app's keys so legacy-format keys still match.
- Compare keys under every variable name a supported Clerk SDK reads, taken from the framework tables, whether or not the framework is detected.
- Name the variable and file in the left-alone warning, and suggest plain clerk link only when it can try to match the key the app loads; otherwise name clerk apps list --json and clerk link --app.
- Return an exported key before reading any env file, so an unreadable .env no longer breaks whoami or env pull.
- Type every default env-file write target (env pull, init) as a member of ENV_FILE_CANDIDATES, the list the claim check reads, and cover env pull's choice across folder layouts.
- Clear every Clerk key name from the shell in the key-reading tests through one helper, with synthetic exported values so a missed clear can't print a real key.
- Combine the two CLI PRs into one branch and PR (decided by Shane 2026-10-19): commits in milestone order, one PR description section per ticket, one changeset per the repo convention, wait for PR 536 to merge before the message milestones.
- Record round-3 changes in milestone 2 (items 12 to 17) and in shared rule 2: unreadable key lines, the framework-table key names, the warning rule, typed write targets, the exported-key early return, and the shared test helper.
- Add to milestone 4 that init and migrate never create an app or write keys after a claim attempt unless every key belongs to the linked app, and that the matcher never auto-links when key lines can't be read.
- Draft a ticket to make the CLI's env parser read lines the way the frameworks' loaders do, including CRLF and trailing spaces.
- Brings in main through #543, including #509 (native-only Sign in with Apple in deploy)
- status.ts imports: keep this branch's oauthWalkthroughUrls and main's native Apple helpers
- DeployStatusReport: keep this branch's oauth.setup and main's nativeAppleReadinessIssue
- deploy/README.md: keep this branch's oauth line (a superset of main's) and add main's nativeAppleReadinessIssue line
- oauth.setup no longer lists Apple while nativeAppleReadinessIssue is present. Native-only Apple needs a Bundle ID and an iOS registration, not the web credentials the entry asked for, and the entry hid #509's guidance
- With native Apple pending, the oauth_pending nextAction now points other pending providers (e.g. Google) at oauth.setup instead of only naming them. It leaves out the wizard alternative, since the wizard asks for Apple web credentials first and pauses there if the user declines
- oauth.pending still lists Apple, since it is still not ready
- README field descriptions updated to match
- Restores the September wording at state complete, which the Oct 10 merge of main dropped: put the production keys on the host without reading them, with the `vercel env add` loop as the example
- The loop uses the production instance id rather than `prod`, like the rest of the report
- For a host without a CLI it now says to ask the user to run `clerk env pull --print` and add the lines, rather than having the agent do it (September's wording had the agent read them there)
- README describes the pipe in the agent steps and the nextAction field
- After `clerk deploy --domain` creates or finds the production instance, a 404 on the status read that follows used to fail with not_linked and "Run `clerk link` to re-link this directory". The application had just been read, so that advice was wrong
- It now fails with deploy_instance_unresolved: "The production instance was created, but its status couldn't be read yet. Run `clerk deploy status` to check it." When the run found the instance instead of creating it, it says "exists"
- ensureProductionInstance now returns whether this run created the instance
- The deploy error mapping itself is unchanged, since `clerk deploy status` and the wizard rely on it
- `clerk deploy --domain` on an application whose production instance exists but whose domain Clerk hasn't returned yet (domain_provisioning) used to print the provisioning report and exit 0, even when the domain differed. With no domain listed, there was nothing to compare
- A run that did not create the instance (it found one, or lost a creation race) now fails with production_instance_exists: "--domain <domain> could not be checked and was not applied. Run `clerk deploy status` to see its domain once Clerk returns it."
- This also refuses the same domain in that state, since it can't be told apart. A run that created the instance still reports provisioning and exits 0
- README documents the case
- The redirect to the highest-ranked `.local` file counted only a parsed key in a file the framework loads before the target; an empty value (`VITE_CLERK_PUBLISHABLE_KEY=` in a committed `.env.development`), a line the CLI can't parse, or a file it can't read may still set a key there, and the new keys could keep losing to it
- `clerkLinesIn` in `lib/local-keys.ts` reads each file loaded before the target and reports any Clerk line, empty or unparseable, or that the file can't be read; any of these redirects to the highest-ranked `.local` file, and an unparseable line still gets a warning naming the file
- The plan's write-target rule now counts any Clerk line, empty or unparseable, or an unreadable file, in a file loaded before the target, and records Shane's decision that a Nuxt folder always gets `.env`
- Brings in PR 550 as merged (squashed) and PR 547's iOS and macOS starters
- Eleven conflicted files merged cleanly against PR 550's last tip merged here (`c44e6ea8a`), which this branch already held; main's later changes there touch other lines
- `init/README.md`: PR 547's options table with this branch's `--fresh` and `-y` rows
- `init/index.ts`: PR 547's starter code kept, using `APPLE_FLAGS` from `init/flags.ts`, where this branch moved it; `--team-id` joins `APPLE_FLAGS` and is left out of `clerk init`'s rerun, since it applies only to the app `--starter` creates (Shane's decision)
- When `link` stops inside a `clerk init` that just created a project (`--starter`, as PR 547 adds for iOS and macOS), the rerun runs in that project, which already holds its Bundle ID; repeating `--bundle-id` would mask what Xcode reports, as PR 547's own continuation command notes
- `initRerun` leaves `--bundle-id` out whenever it names the new project's folder; a run in an existing project still repeats it
- One changeset for the combined PR, as the repo requires: a summary line, a sub-bullet for GROW-1285 (`clerk link`, `clerk init`, and `clerk auth login` link the folder's own app) and one for GROW-1249 (the next step for each unlinked folder)

📝 Walkthrough

This change adds claim-first handling for clerk auth login and clerk link. It classifies unlinked folders and resolves keys using framework load order. Claims now verify folder keys before linking or writing environment files. Shared errors include mode-specific next steps and rerun examples. Deploy, config, billing, open, users, whoami, doctor, init, and migrate use these errors. Environment writes preserve detected line endings. Tests cover claim, linking, key selection, guidance, integration, and soft-exit flows.

Confirm that an init token beside pasted Dashboard keys does not reach the replace prompt.

classifyUnlinkedFolder returns init_app whenever an init token exists, before it evaluates the folder keys. appInNoAccount(folder) therefore returns true, so keptKeylessApp can offer replacement and overwrite the existing keys with writeKeysToEnvFile.

Ensure the replacement prompt also verifies that the folder keys are the keys written by init, or otherwise excludes folders containing unrelated Dashboard keys.

Update the linked setup prompt in clerk/clerk-docs to match the new keep behavior.

This README now says later runs keep the folder's accountless app unless --fresh is passed. The PR also stops init and claims from overwriting a folder's real keys. The linked clerk/clerk-docs prompt prompts/cli-setup.md (lines 31-37) still warns that a signed-out agent run can create another application and replace an existing project's Clerk keys. After this change ships, that warning is stale. Agents that follow it can avoid a safe clerk init rerun. Update or remove that warning when this change ships.

🟡 Minor · Preserve folder-specific recovery for unreadable env files. · unlinked-folder.ts:379-397

packages/cli-core/src/lib/unlinked-folder.ts:379-397
🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Preserve folder-specific recovery for unreadable env files.

When a non-init folder has an unreadable env file, this branch discards the unknown_owner recovery step. It tells users only to make the file readable and rerun, and agent examples contain only that rerun. The documented recovery requires link/app selection or sign-in. Reuse stepInCurrentMode so the shared helper preserves the required text and ordered examples.

Suggested fix
-  return new CliError(`${opening} Make that file readable, then ${rerun.clause}.`, {

🟡 Minor · Preserve unreadable-folder errors at the consumer boundaries. · keyless-target.ts:84-93

packages/cli-core/src/lib/keyless-target.ts:84-93
🎯 Functional Correctness | 🟡 Minor | ⚡ Quick win

Preserve unreadable-folder errors at the consumer boundaries.

When readFolderKeys fails and no exported key exists, readSecretKey rethrows the raw filesystem error. ensureImportTarget reaches this call before its AuthError branch, and chooseBapiKeySource reaches it before BAPI’s NOT_LINKED to NO_SECRET_KEY conversion. Both paths can therefore lose the not_linked code, exit metadata, and recovery examples.

Do not normalize only in readSecretKey; that helper has no command-specific rerun context. Preserve the structured read failure, then convert it at the migrate boundary with its rerun command. Convert it at the BAPI boundary while preserving BAPI’s NO_SECRET_KEY exit-2 contract and the folder-derived examples.

🟡 Minor · Persist the claim breadcrumb before the env keys. Remove it if the keys write… · index.ts:871-876

packages/cli-core/src/commands/init/index.ts:871-876
🗄️ Data Integrity & Integration | 🟡 Minor | ⚡ Quick win

Persist the claim breadcrumb before the env keys. Remove it if the keys write fails.

Init writes the env keys before the claim breadcrumb (index.ts:871-876). If the breadcrumb write fails, the catch at index.ts:878-892 logs a warning and returns without cleanup. The keys then stay in the env file with no local claim token.

On a later agent run in an unauthenticated folder, pickStrategy returns "keyless" (index.ts:693). keptKeylessApp returns undefined when no breadcrumb exists and no SDK keyless secret exists (index.ts:818). Init then creates a new app and overwrites the kept keys. The earlier unclaimed app can no longer be claimed from this folder.

15 findings from a review pass. Most severe: the SDK claim URL's escaping, env pull's skipped key-pair check, the 403 that deletes the init token, and Astro's un-ignored .env.development.local. Each comment says when the behavior is already on main. The full test suite, lint, format check and typecheck pass on 936dcf4.

The SDK claim URL needs escaping before it reaches the browser launcher. Only the protocol is checked here and the raw string is returned, though the doc above says more is refused. Suggest opening new URL(claimUrl).href and requiring the Dashboard host. More detail sent privately.

The key-pair check is skipped when the publishable key is undecided. It runs only if readFolderKeys returns a publishable key, so a folder whose files disagree gets its secret key written next to another app's publishable key.

  • Express folder: .env has pk_A and sk_A, .env.local has only CLERK_PUBLISHABLE_KEY=pk_B. clerk env pull makes no /v1/domains call, appends CLERK_SECRET_KEY=sk_A to .env.local beside pk_B, and exits 0. main refused with key_pair_mismatch.
  • Same for a Next.js folder with an SDK keyless file and a CLERK_SECRET_KEY exported from another project: the SDK file's publishable key is no longer consulted, so the check never runs.
  • Suggest refusing to write when the publishable key is undecided, unreadable, or only in the SDK file.

A 403 on the claim deletes the init token. Every 403 except the managed-workspace code becomes no_organization, and attemptAutoclaim then clears .clerk/keyless.json. The claim now runs first in link, init and migrate, and credentialRefusal treats a 403 as a refused credential, but claimFirst's refusal branch never sees one.

  • A Developer-role member (read-only platform scopes, so the claim answers 403 authorization_missing_scopes) runs clerk link. It prints "your account does not have an active organization. This folder isn't linked." and the token, the only claim credential, is gone.
  • Suggest keeping the token for every 403 except the one that means no organization, and sending those through the refused-credential advice.

This can put the secret key in a file the project doesn't ignore. The redirect assumes .local files are never committed, but Astro's default .gitignore lists only .env and .env.production (see test/e2e/fixtures/astro/.gitignore), and nothing adds env files to .gitignore.

  • Astro folder with .env and a Clerk line in .env.development or .env.local: clerk env pull writes CLERK_SECRET_KEY into a new .env.development.local, which git add . picks up. main wrote .env.
  • Suggest checking the redirected file is ignored (git check-ignore) before choosing it, or adding it to .gitignore the way .clerk/ is.

A managed workspace leaves the folder unlinkable with plain clerk link or clerk init. managed_workspace keeps the token on purpose, so every run claims again and stops here, with no step and no examples.

  • Signed into a Vercel-Marketplace workspace, or using its CLERK_PLATFORM_API_KEY, in a folder with .clerk/keyless.json: every clerk link and clerk init stops with "Unable to claim … This folder isn't linked." clerk deploy's advice for this init_app folder says "Run clerk link", which loops back here.
  • Declining the claim is a user abort and is asked again on every run.
  • On main, clerk link went on to autolink or the picker. Suggest naming clerk link --app <app_id>, which skips the claim, here and in the decline message.

Values are read differently from how dotenv loads them. Empty assignments are skipped here and in fromEnv, and unquoted values keep trailing whitespace; dotenv keeps "" and trims unquoted values. clerkLinesIn already counts an empty line as setting a key, so the two readers disagree.

  • Next.js .env.local copied from .env.example (NEXT_PUBLIC_CLERK_PUBLISHABLE_KEY= and CLERK_SECRET_KEY=) plus real keys in .env: @next/env loads "" and the app runs keyless, but this reports .env's keys, so clerk link links that app and keyless env pull copies them over the blanks.
  • NEXT_PUBLIC_CLERK_PUBLISHABLE_KEY=pk_test_… (trailing space): the new isClerkKeyShaped gate marks it unreadable, so the claim check is "unverified" and clerk init after a claim stops with "doesn't hold a value the CLI can read as a Clerk key".

In an unlinked Nuxt folder, whoami names a key clerk api and clerk users won't use. readFolderKeys lets NUXT_CLERK_SECRET_KEY in .env beat an exported CLERK_SECRET_KEY, but chooseBapiKeySource (lib/bapi-command.ts:44) still takes the exported key first.

  • .env has NUXT_CLERK_SECRET_KEY=sk_A and the shell exports CLERK_SECRET_KEY=sk_B: signed-in whoami says "holds a secret key (from .env) — clerk api and clerk users will use that key's instance", but they use sk_B. On main both used sk_B.
  • The PR lists the split as a known limitation; this sentence now misstates it.

This says a plain secret key works without checking it. For plain keys, unlinkedKeyless skips getKeylessInstance, and no other check sends a request with the key.

  • Signed out with a revoked Dashboard sk_ in .env.local, doctor makes no request and passes with "the secret key from .env.local works". The expired-session remedy below says "still works" the same way. main said "not required for this accountless application".
  • Suggest calling /v1/instance with the key, or dropping "works".

Both init-only stops say plain "run clerk init again" (here and at line 437), dropping the flags initRerun keeps: --no-skills, --framework, --pm, --yes.

An agent's clerk init --no-skills -y that stops here is told to run clerk init, which installs the skills it declined and may detect another framework in a monorepo. options.rerun is in scope at 437; pass it to requireFolderKeysBelongTo too.

clerk open picks the SDK file's claim link before anything else. The classifier ranks an init token first, then plain keys, then the SDK file; this checks the SDK file first.

  • .env.local with app B's keys plus a stale .clerk/.tmp/keyless.json for SDK app S: clerk open opens S's claim page as "this application", and agent JSON pairs S's URL with B's instanceId, while readUnlinkedFolder says unknown_owner. A person can claim the stale app.
  • With an init token plus an SDK file, open opens S's link while link and auth login claim the init app.
  • The order predates this PR, but open could classify first now.

The SDK keyless file is written by another process. Return the parsed
URL's `href`, so the browser launcher never gets a raw quote or space,
and refuse a claim link outside the Clerk Dashboard.

When the folder's files disagree on the publishable key, or a Clerk line
can't be read, the key-pair check had nothing to compare and `env pull`
wrote the secret key anyway. Stop with not_linked and the couldn't-tell
advice instead, as when the secret keys disagree.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
`env pull` sends keys to `.env.development.local` when an earlier-loaded
file may still set a Clerk key, assuming `.local` files stay out of git.
Astro's template ignores only `.env` and `.env.production`, so the secret
key could be committed. Keep the original target when git says the
`.local` file isn't ignored, and say how to fix it.

Every 403 but a managed workspace was read as "no active organization",
and the claim token was deleted. Clerk's claim route sends 403 for the
credential (missing scopes, not a workspace member), which another
sign-in fixes, so it's now a failed claim: the token stays, `clerk link`
gives an agent the refused-credential advice, and login's warning names
Clerk's reason.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
A managed workspace keeps the init token, so every plain `clerk link`
and `clerk init` claimed again and stopped with not_linked, with nothing
to run instead. Declining the claim asked again on every run. Both now
name `clerk link --app <app_id>`, which skips the claim, with commands as
examples for an agent.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
The strategy pick counts a valid token as signed in (`getAuthenticatedEmail`),
but `resolveAuthLabel` now asks `lookUpAccount`, which also needs the
config's auth entry. With a fresh `CLERK_CONFIG_DIR` or a reset config,
an agent's `clerk init` started a browser sign-in and waited 15 minutes.
Fall back to the same token check before signing in.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
Both not_linked stops for init's every-key check said plain "run
`clerk init` again", dropping the flags `initRerun` keeps. An agent
rerunning plain `clerk init` installs skills it declined and may detect
another framework. Use the caller's rerun instead.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
Expo had no `envLoadOrder`, so an Expo project whose `.env` and
`.env.local` held different publishable keys was undecided: an agent's
`clerk link` and `clerk init` stopped, and a person got the picker with no
detection. @expo/env loads Next.js's order.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
…adable lines

`couldntTellReason` took the first unreadable Clerk line of either kind,
from any file, so `CLERK_SECRET_KEY = sk_…`, or an indented line in a file
loaded after the key's, stopped `clerk link` from matching a publishable
key that reads fine. Keep only lines that may hold the key the app loads
(a higher-priority name, or the key's own name in a file loaded no later),
and only publishable ones for this reason.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
Next.js and Vite keep an empty value, so `KEY=` in the file that wins
hides the key in lower files, and the app runs without one (keyless, on
Next.js). The reader skipped empty lines and named the hidden key as the
one the app loads. dotenv also trims unquoted values, but the parser kept
a trailing space, which the new key-shape checks then treated as
unreadable.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
…dable env file

`readFolderKeys` now reads `.env.development` and `.env.development.local`
too, and with no key exported an unreadable one threw the raw filesystem
error out of every command that resolves the folder's secret key (`api`,
`users`, `config`, `billing`, `open`, signed-out `whoami`). Treat it as no
key to run on there: the account path's not-linked error names the file.
`findLocalSecretKey` keeps throwing, so nothing mistakes the read error
for an empty folder.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
Unlinked, whoami named the folder reader's key, but the Backend API
commands take an exported `CLERK_SECRET_KEY` first. In a Nuxt folder with
`NUXT_CLERK_SECRET_KEY` in `.env`, whoami said `clerk api` would use the
`.env` key while it used the exported one. Check the exported key first,
as `resolveBapiSecretKey` does.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
`clerk open` opened the SDK keyless file's claim link before the init
token, and whatever plain keys the folder held. With app B's keys in
`.env.local` and a stale SDK file for app S, it opened S's claim page as
this folder's app; with an init token too, it opened S's link while
`clerk link` and `clerk auth login` claim the init app. Check the init
token first, and the SDK file only when the folder holds no plain key.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
For plain keys no doctor check sends a request with the key, yet Token
validity passed with "the secret key from `.env.local` works", and the
expired-session remedy said it "still works", so a revoked key passed.
Name the file the folder's key comes from instead.

Co-Authored-By: Claude Opus 5.5 <noreply@anthropic.com>
…d and written

`env pull` now may write `.env.development.local`, but doctor's env-vars
check read only `.env.local` then `.env`, so its own fix couldn't clear
its warning. Check the first file the app loads that names a Clerk key.
`clerk init` wrote keys to the first existing file in Next.js's order for
every framework, so a Nuxt folder with `.env.local` got its keys where
Nuxt never loads them; skip files the framework doesn't load.
